Objective To investigate the molecular mechanism of verbascoside against acute lung injury (ALI) by network pharmacology and molecular docking methods, and to validate the findings experimentally. Methods The 2D structure of verbascoside was obtained from the Pubchem database. Active ingredient targets of verbascoside were acquired from Pharmmapper database and Swiss Target Prediction database. Active component targets of ALI were acquired from datebase such as Gene Cards, OMIM, and DisGeNET. Common targets between verbascoside and ALI were determined by overlapping these sets. PPI network for potential targets was constructed using String database and Cytoscape software. The intersection targets were imported into the DAVID database for enrichment analysis of GO biological processes, KEGG signaling pathway and the pathway target genes. Molecular docking between verbascoside and core targets was performed using Autodock vina software. The mRNA expression level of core genes was validated using real-time quantitative PCR (RT-qPCR), and the expression of related proteins was detected using Western blotting. Results A total of 150 target genes of verbascoside against ALI were screened, and the key targets of verbascoside against ALI mainly involve pathways such as Rap1 signaling pathway, PI3K-Akt signaling pathway and MAPK signaling pathway. Verbascoside docked well with the core target molecules. RT-qPCR results showed that, compared with the control group, the mRNA expression levels of HSP90AA1, ALB, TP53, TNF, INS, and HRAS were significantly decreased in cells after the effect of verbascoside (P<0.05); Western blotting indicated that, compared with the model group, verbascoside treatment significantly reduced the expression of p-Akt, p-p38, and p-ERK proteins (P<0.05). Conclusion Verbascoside could inhibit MAPK, Rap1 and PI3K/Akt signaling pathways to exert its anti-ALI effects.

目的 利用网络药理学及分子对接方法初步探讨毛蕊花糖苷抗急性肺损伤(ALI)的相关分子机制。方法 利用Pubchem数据库获取毛蕊花糖苷2D结构,通过Pharmmapper数据库与SwissTargetPrediction数据库获取毛蕊花糖苷的作用靶点,通过GeneCards、OMIM、DisGeNET等数据库获取ALI的作用靶点,将毛蕊花糖苷与ALI的作用靶点交叉以获得共同作用靶点。采用String数据库及Cytoscape软件构建潜在靶点蛋白质相互作用(PPI)网络,并将交集靶点导入DAVID数据库,对基因本体(GO)功能与KEGG通路及通路靶点基因进行富集分析,利用Autodock vina软件对毛蕊花糖苷与核心靶点进行分子对接,采用实时荧光定量PCR(RT-qPCR)验证肺上皮细胞(BEA52B细胞)中核心基因mRNA表达水平,Western blotting检测相关蛋白表达情况。结果 筛选得到毛蕊花糖苷抗ALI的靶基因150个,毛蕊花糖苷抗ALI的关键靶点主要涉及PI3K-Akt信号通路、MAPK信号通路、Rap1信号通路等。毛蕊花糖苷与核心靶点分子对接良好。RT-qPCR检测结果显示,与模型组比较,毛蕊花糖苷作用后BEAS-2B细胞中HSP90AA1、ALB、TP53、TNF、HRAS、INS mRNA表达水平下降(P<0.05);Western blotting检测结果显示,与模型组比较,毛蕊花糖苷干预可明显降低p-Akt、p-p38、p-ERK蛋白的表达(P<0.05)。结论 毛蕊花糖苷可能通过抑制MAPK、Rap1和PI3K/Akt信号通路而发挥抗ALI的作用。

目的 利用网络药理学及分子对接方法初步探讨毛蕊花糖苷抗急性肺损伤(ALI)的相关分子机制。方法 利用Pubchem数据库获取毛蕊花糖苷2D结构,通过Pharmmapper数据库与SwissTargetPrediction数据库获取毛蕊花糖苷的作用靶点,通过GeneCards、OMIM、DisGeNET等数据库获取ALI的作用靶点,将毛蕊花糖苷与ALI的作用靶点交叉以获得共同作用靶点。采用String数据库及Cytoscape软件构建潜在靶点蛋白质相互作用(PPI)网络,并将交集靶点导入DAVID数据库,对基因本体(GO)功能与KEGG通路及通路靶点基因进行富集分析,利用Autodock vina软件对毛蕊花糖苷与核心靶点进行分子对接,采用实时荧光定量PCR(RT-qPCR)验证肺上皮细胞(BEA52B细胞)中核心基因mRNA表达水平,Western blotting检测相关蛋白表达情况。结果 筛选得到毛蕊花糖苷抗ALI的靶基因150个,毛蕊花糖苷抗ALI的关键靶点主要涉及PI3K-Akt信号通路、MAPK信号通路、Rap1信号通路等。毛蕊花糖苷与核心靶点分子对接良好。RT-qPCR检测结果显示,与模型组比较,毛蕊花糖苷作用后BEAS-2B细胞中HSP90AA1、ALB、TP53、TNF、HRAS、INS mRNA表达水平下降(P<0.05);Western blotting检测结果显示,与模型组比较,毛蕊花糖苷干预可明显降低p-Akt、p-p38、p-ERK蛋白的表达(P<0.05)。结论 毛蕊花糖苷可能通过抑制MAPK、Rap1和PI3K/Akt信号通路而发挥抗ALI的作用。

Objective To investigate the molecular mechanism of verbascoside against acute lung injury (ALI) by network pharmacology and molecular docking methods, and to validate the findings experimentally. Methods The 2D structure of verbascoside was obtained from the Pubchem database. Active ingredient targets of verbascoside were acquired from Pharmmapper database and Swiss Target Prediction database. Active component targets of ALI were acquired from datebase such as Gene Cards, OMIM, and DisGeNET. Common targets between verbascoside and ALI were determined by overlapping these sets. PPI network for potential targets was constructed using String database and Cytoscape software. The intersection targets were imported into the DAVID database for enrichment analysis of GO biological processes, KEGG signaling pathway and the pathway target genes. Molecular docking between verbascoside and core targets was performed using Autodock vina software. The mRNA expression level of core genes was validated using real-time quantitative PCR (RT-qPCR), and the expression of related proteins was detected using Western blotting. Results A total of 150 target genes of verbascoside against ALI were screened, and the key targets of verbascoside against ALI mainly involve pathways such as Rap1 signaling pathway, PI3K-Akt signaling pathway and MAPK signaling pathway. Verbascoside docked well with the core target molecules. RT-qPCR results showed that, compared with the control group, the mRNA expression levels of HSP90AA1, ALB, TP53, TNF, INS, and HRAS were significantly decreased in cells after the effect of verbascoside (P<0.05); Western blotting indicated that, compared with the model group, verbascoside treatment significantly reduced the expression of p-Akt, p-p38, and p-ERK proteins (P<0.05). Conclusion Verbascoside could inhibit MAPK, Rap1 and PI3K/Akt signaling pathways to exert its anti-ALI effects.

急性肺损伤(acute lung injury,ALI)是由非心源性因素所致的急性呼吸道疾病,与多种疾病过程密切相关,并伴有非流体静压血管外胸腔积液增加、肺顺应性降低及严重低氧血症等[1]。目前,ALI的诊疗方案包括积极治疗原发病、机械通气、舒血管活性药、表面活性剂、抗氧化剂、糖皮质激素及抗炎药物等,暂无特效药报道[2]。毛蕊花糖苷是一种水溶性苯乙醇苷类化合物,是地黄、肉苁蓉、车前子等植物中的有效成分,以地黄叶中含量最高[3],最早由意大利科学家Scarpati & Monache于1963年从毛蕊花素(Verbascumsinuatum)中分离,并被命名为“Verbascoside”。1968年,Birkofer阐明了其化学结构,并引进了新的名字“Acteoside”[4]。已有研究表明,毛蕊花糖苷作用于小鼠后,肺组织中的白细胞与炎性因子含量显著降低,环氧化酶-2(cyclooxygenase-2,COX-2)与5-脂氧合酶(5-lipoxygenase,5-LOX)含量也有所降低[5],表明毛蕊花糖苷治疗ALI的作用可能与COX-2含量相关,但是目前关于毛蕊花糖苷治疗ALI的机制尚未阐明。本研究从中药单体毛蕊花糖苷的物质基础出发,应用网络药理学与分子对接技术,以及相关实验探究并验证毛蕊花糖苷抗ALI的作用靶点及可能的作用机制,为后期毛蕊花糖苷应用于ALI的防治提供参考依据。
毛蕊花糖苷是众多药用植物中的有效活性单体,从PubChem数据库(https://pubchem.ncbi.nlm.nih.gov/)中搜索毛蕊花糖苷,将检索结果以2D格式录入Pharmmapper数据库(http://www.lilab-ecust.cn/pharm‐mapper/),获得毛蕊花糖苷的作用靶点,同时利用SwissTargetPrediction数据库(http://www.swisstargetprediction.ch/)检索毛蕊花糖苷的作用靶点,合并后得到作用靶点清单。
运用OMIN(http://omim.org)、NCBI(https://www.ncbi.nlm.nih.gov/search)、GeneCards(https://www.genecards.org/)、DisGeNET(v5.0,http://www.disgenet.org/)、CTD(http://ctdbase.org) 5个数据库,搜索关键词“Acute lung injury”得到ALI的作用靶点,将5个数据库中的作用靶点取交集后得到作用靶点清单。
将1.1中获得的毛蕊花糖苷作用靶点与1.2中获得的ALI作用靶点导入Venny 2.1中制作韦恩图,获取毛蕊花糖苷—ALI共同作用靶点。
将毛蕊花糖苷—ALI共同作用靶点导入STRING数据库(https://string-db.org/)中,置信度≥0.90,隐藏网络中断开的节点,输出结果转换为TSV格式并导入Cytoscape 3.9.0软件,运用Network Analyzer插件对PPI结果进行网络拓扑学分析,构建PPI网络[6]。在PPI网络中,节点为蛋白质分子,两节点相连的边代表蛋白质分子间的作用关系;节点度值代表与节点相连的边数,边数越多,节点就越多,即该节点在整个网络中起到主导作用,可能为关键靶点[7]
将1.3中的毛蕊花糖苷—ALI共同作用靶点导入DAVID 6.8数据库(https://david.Ncifcrf.gov/)中进行GO功能和KEGG通路富集分析[8]。利用微生信在线平台(http://www.Bioinformatics.com.cn/)[9]在线作图工具对GO功能和KEGG通路富集结果进行可视化。
利用KEGG Mapper平台绘制毛蕊花糖苷治疗ALI时可能涉及的靶点(红色星号)数目及具体位置。
将1.1中获得的毛蕊花糖苷2D结构导入Chemdraw 3D中,获得其3D结构,从RCSB PDB数据库(https://www.rcsb.org/)下载得到核心蛋白三维结构,通过AutodockTools 1.5.6处理并保存成pdbqt文件。使用Autodock vina 1.1.2将配体与受体进行对接,选取对接结合能最低的构象用于对接结合模式分析,采用PYMOL分析结合模式进行可视化。
毛蕊花糖苷购自美国MCE公司(货号:61276-17-3)。在37 ℃、5% CO2细胞培养箱中使用1640完全培养基(含10%胎牛血清和1%青链霉素双抗)培养BEAS-2B细胞(人正常肺上皮细胞,由上海细胞库提供)。用1 μg/ml内毒素(lipopolysaccharide,LPS)作用于BEAS-2B细胞24 h构建LPS炎症模型。用20 μmol/L毛蕊花糖苷[10]作为干预组浓度,本课题组在预实验中已验证此为安全用药浓度。设置对照组(1640培养液)、模型组(1 μg/ml LPS培养液作用24 h)、毛蕊花糖苷干预组(20 μmol/L毛蕊花糖苷培养液作用2 h+1 μg/ml LPS培养液作用24 h),然后加入600 μl Trizol试剂裂解后提取各组细胞总RNA,应用紫外分光光度计测量RNA浓度[11],并反转录为cDNA后行PCR扩增。反应体系:cDNA 2 μl,正向引物 0.8 μl,反向引物 0.8 μl(表1),SYBR Pre‐mix Ex TaqII 10 μl,ddH2O 6.4 μl[12]。反应条件:95 ℃ 30 s;95 ℃ 5 s,60 ℃ 30 s,40个循环。使用荧光定量PCR仪检测热休克蛋白90α家族A类成员1(HSP90AA1)、白蛋白(ALB)、肿瘤蛋白p53(TP53)、肿瘤坏死因子(TNF)、GTP酶HRas(HRAS)、胰岛素(INS) mRNA表达量。
使用细胞裂解液(RIPA组织细胞裂解液:磷酸酶抑制剂:全酶抑制剂:PMSF=100:1:1:1)从各组细胞样本的细胞质和细胞核中提取蛋白质。利用SDS-PAGE分离蛋白质,将其转移到PVDF膜上。用5%脱脂奶粉封闭PVDF膜2 h后,使用1:1000比例配制的特异性抗蛋白激酶B(protein kinase B,Akt)、磷酸化的蛋白激酶B(phosphorylated protein kinase B,p-Akt)、丝裂原活化蛋白激酶(mitogen activated protein kinase,p38)、磷酸化的丝裂原活化蛋白激酶(phosphorylated mitogen activated protein kinase,p-p38)、细胞外调节蛋白激酶(extracellular regulated protein kinases,ERK)、磷酸化的细胞外调节蛋白激酶(phosphorylated extracellular regulated protein kinases,p-ERK)、GAPDH(武汉市三鹰生物技术有限公司)抗体4 ℃孵育过夜,PBST缓冲液洗涤3次后,将复合物与酶标二抗(1:10 000)结合,采用增强型化学发光检测试剂Super Signal West Pico化学发光试剂进行免疫反应,使用凝胶成像系统(Protein Simple,Santa Clara)及ImageJ软件对蛋白条带进行灰度值定量分析,以GAPDH作为内参。
采用GraphPad Prism 9.0软件进行统计分析。符合正态分布的计量资料以$\bar{x}±s$表示,两组间比较采用独立样本t检验,多组间比较采用单因素方差分析(one-way ANOVA),进一步两两比较采用Turkey法。P<0.05为差异有统计学意义。
利用PubChem数据库获得毛蕊花糖苷的2D结构(图1),将其导入Pharmmapper数据库中得到300个毛蕊花糖苷作用靶点,利用SwissTargetPrediction数据库得到100个毛蕊花糖苷作用靶点。将两个数据库获得的作用靶点合并后共获得379个毛蕊花糖苷作用靶点。
利用OMIM、NCBI、GeneCards、DisGeNET、CTD数据库获取ALI作用靶点,将5个数据库获得的作用靶点合并后共获得7664个ALI作用靶点。
将毛蕊花糖苷作用靶点与ALI作用靶点输入Venny 2.1.0 软件绘制韦恩图,取交集后获得毛蕊花糖苷—ALI共同作用靶点150个(图2)。
将毛蕊花糖苷—ALI共同作用靶点导入STRING数据库进行PPI分析,有148个节点和887条边参与其中。通过Cytoscape 3.9.0可视化分析插件绘制PPI网络图(图3),节点度值(degree)与颜色呈正比。利用CytoNCA和NetworkAnalyzer插件对PPI结果进行拓扑分析,得到中介中心性(betweenness centrality,BC)的平均值为0.035 530 402。
将交集靶点导入DAVID 6.8数据库进行富集分析,获取623条具有统计学意义(P<0.05)的GO功能富集条目,条目中生物过程(biological process,BP)350个,细胞组分(cellular component,CC)103个,分子功能(molecular function,MF)76个。将各条目按照P值进行排序,P值与富集程度呈反比,利用条形图表示BP、CC和MF中位于前20位的富集条目。GO功能富集分析结果显示,BP主要集中于RNA聚合酶Ⅱ启动子转录负调控、G蛋白偶联受体信号通路、RNA聚合酶Ⅱ启动子转录的正调控、蛋白降解、细胞黏附、基因表达的正调控、基因表达负调控、细胞增殖的正调控、先天免疫反应、蛋白磷酸化的正调控、肽基酪氨酸磷酸化、蛋白自磷酸化、对外源性刺激的反应、蛋白激酶B信号正调控、凋亡过程的正调控、炎症反应等(图4A);CC主要集中于细胞质、质膜、细胞核、核质、膜、溶酶体、细胞外区、细胞外间隙的组成部分等(图4B);MF主要集中于蛋白质结合、同种蛋白结合、金属离子结合、ATP结合、锌离子结合、酶结合、整合素结合等,以及蛋白质同源二聚活性、丝氨酸型内肽酶活性、金属肽酶活性、蛋白酪氨酸激酶活性、跨膜受体蛋白酪氨酸激酶活性、内肽酶活性等多种酶的活性等(图4C)。
KEGG通路富集分析结果显示,150个交集靶点共有65条信号通路参与其中,将位于前20位的KEGG通路利用P值排序制作气泡图,毛蕊花糖苷抗ALI主要分布在PI3K-Akt信号通路、中性粒细胞外陷阱的形成、鞘脂信号通路、Rap1信号通路、MAPK信号通路、人类乳头瘤病毒感染、致病性大肠杆菌感染、血脂和动脉粥样硬化、糖尿病心肌病、黏着斑、乙型肝炎、血小板活化、轴突制导(图4D)。
使用图5中的“路径视图”可视化3条KEGG通路。其中图5A显示在MAPK信号通路中毛蕊花糖苷治疗ALI的10个靶点(红色星号)的具体位置;图5B显示在Rap1信号通路中毛蕊花糖苷治疗ALI的8个靶点(红色星号)的具体位置;图5C显示在PI3K/Akt信号通路中毛蕊花糖苷治疗ALI的9个靶点(红色星号)的具体位置。
PPI网络拓扑分析结果显示,TP53、HSP90AA1、ALB、TNF、HRAS、INS处于网络核心前6位,选择毛蕊花糖苷与以上靶基因编码蛋白分别进行分子对接,如图67所示,毛蕊花糖苷与TP53、HSP90AA1、ALB、TNF、HRAS、INS的结合能依次为-8.2、-8.6、-10.0、-8.0、-9.1、-6.7 kcal/mol。
RT-qPCR检测结果显示,与对照组比较,模型组BEAS-2B细胞内核心基因HSP90AA1ALBTP53TNFHRASINS mRNA表达水平明显增高(P<0.001);与模型组比较,毛蕊花糖苷干预组BEAS-2B细胞内核心基因TP53HSP90AA1ALBTNFHRASINS mRNA表达水平明显降低(P<0.05) (图8)。
Western blotting检测结果显示,与对照组比较,模型组BEAS-2B细胞中p-Akt/Akt、p-p38/p38、p-ERK/ERK蛋白表达水平分别升高1.45倍、2.31倍、1.62倍(P<0.01);与模型组比较,毛蕊花糖苷干预组p-Akt/Akt、p-p38/p38、p-ERK/ERK蛋白表达水平分别降低至71.8%、52.3%、82.4%(P<0.05) (图9)。
中医学中并未涉及ALI的详细记录,症状如胸闷、气促、咳嗽等可归属于“结胸”“喘脱”“暴喘”等范畴[13]。在肺部疾病的医治中,中医学以清热解毒、活血化瘀、宣肺利水、通里攻下为主。研究发现,众多中药活性成分在抗炎、抗氧化中发挥着关键作用,为此中药的深入研究及相关活性成分的获取在ALI的诊疗中也是一个重要切入点[2]。现代药理学研究表明,毛蕊花糖苷具有抗氧化、抗炎、抗癌、抗微生物、抗糖尿病、神经器官保护、免疫调节和改善细胞记忆等多方面的生物活性[14-15]。除毛蕊花糖苷外,天然化合物姜黄素、丁香提取物丁香酚等均具有良好的抗炎和抗氧化特性,作用于ALI的实验对象后能够使其肺功能有所好转[16]
ALI的发展过程复杂,由众多促炎因子及效应细胞激活后参与其中,进而出现级联放大的瀑布样炎症损伤与继发性弥漫性肺实质损伤[17]。在肺组织内,细胞与细胞、细胞与通路、通路与通路之间交错复杂,关联紧密形成一个庞大的信息源。本研究通过网络药理学分析得到毛蕊花糖苷在治疗ALI中存在150个靶点及65条信号通路;通过毛蕊花糖苷治疗ALI核心靶点优化的PPI网络图得出HSP90AA1、ALB、TP53、TNF、HRAS、INS为关键靶标。其中TP53作为体内重要的抑癌基因之一,对细胞生长、凋亡、肿瘤增殖等生理功能起着关键调控作用[18]。已有研究表明,TP53可对炎症进行负调控,可通过抑制NF-κB的活性,从而在体内起到缓解炎症的作用[19]。热休克蛋白(heat shock proteins,HSPs)是生物体在应激状态(病毒感染、缺氧、DNA损伤、高温、癌细胞等)下诱导合成的一组高度保守的蛋白,在细胞生长、发育、分化、基因转录、蛋白质合成、折叠、运输、分解、细胞骨架功能等方面发挥重要作用,其中HSP90是研究最为广泛的热休克蛋白家族[20]。已有研究表明,HSP90抑制剂能够通过抑制Akt1/ERK信号通路和诱导细胞凋亡实现对肺损伤的治疗[21]。白蛋白(albumin,ALB)是人体血浆中最主要的蛋白质,可维持机体营养与渗透压,调节中性粒细胞与内皮细胞的相互作用,减轻肺损伤。
Wu等[22]发现,当ALB<40 g/L时,呼吸系统疾病相关死亡的风险将增加2倍以上。有研究发现,ALB水平越低,急性呼吸窘迫综合征(acute respiratory distress syndrome,ARDS)患者的肺损伤程度越高,这可能与ALB有利于减轻氧化损伤、维持液体平衡和血流动力学稳定有关[23]。TNF在免疫功能、炎症以及细胞生长、分化和凋亡的调节中起着至关重要的作用。TNF-α是ALI中常见的促炎细胞因子,可触发细胞因子释放综合征并促进SARS-CoV-2与血管紧张素转换酶2(ACE2)的相互作用[24]
本研究进一步通过“路径视图”可视化了3条KEGG通路,结果显示,MAPK、Rap1和PI3K/Akt信号通路在KEGG通路中高度富集。MAPK是ALI中经典的促炎信号通路,关键分子包括氨基末端激酶(JNK)、ERK和p38等,其可通过增强炎性细胞的招募和促炎细胞因子的释放来促进炎症反应。研究表明,Rap1在激活后可抑制哺乳动物雷帕霉素靶蛋白(mammalian target of rapamycin,mTOR)的活性[25],mTOR是一种丝氨酸/苏氨酸激酶,可在环境中通过营养素和生长因子协调真核细胞的生长和代谢,在细胞存活、增殖和代谢中起关键作用。mTOR异常激活在炎性疾病(包括LPS诱导的ALI等)的发病机制中起关键作用,这使mTOR成为这些疾病的重要治疗靶标[26]。PI3K/Akt信号通路是细胞内重要的信号转导通路,通过激活μ阿片类受体(MOR)抑制PI3K/Akt信号通路可改善LPS造成的ALI[27]。上述信号通路与细胞增殖、凋亡、氧化应激及炎症反应等密切相关,而毛蕊花糖苷则可能通过弱化上述3条信号通路来促进细胞自噬、抗炎、抗氧化应激等,从而治疗ALI。
本研究分子对接验证得出毛蕊花糖苷与6个核心靶点蛋白的结合能均<-5 kcal/mol,具有良好的稳定对接能力;RT-qPCR实验结果表明毛蕊花糖苷干预后的BEAS-2B细胞内活性被抑制且6个核心基因mRNA表达水平明显降低;且Western blotting检测结果显示经毛蕊花糖苷干预后,BEAS-2B细胞中p-Akt、p-p38、p-ERK蛋白表达明显降低,证实HSP90AA1、ALB、TP53、TNF、HRAS、INS可能是毛蕊花糖苷治疗ALI的主要作用靶点。临床研究发现,白细胞介素(IL)-6、IL-8、IL-1β和TNF-α等系列炎性因子可造成中性粒细胞、单核细胞和巨噬细胞聚集,与此同时,肺泡-毛细血管损伤和效应T细胞的产生进一步加剧了肺损伤和肺泡毛细血管膜的破坏[28]。毛蕊花糖苷进入肺组织后作用于产生炎症的信号分子,遏制或减少炎性因子形成与激发,从而减轻了炎症反应,对ALI产生保护作用[14]
综上所述,本研究结果表明,毛蕊花糖苷可能通过作用于关键靶点基因及相关信号通路抑制氧化应激反应及炎性因子的产生,从而降低ALI对器官功能的打击,延缓疾病进程,对肺产生保护作用,具有明显的临床应用价值,这为后续研究提供了一定的理论基础。但该研究主要是以生物信息学与高通量信息组学数据分析为基础[29],缺乏大样本、多中心的循证医学研究,今后仍需进行大量细胞实验或动物实验加以验证。
