In the early stage of the project, it was found that natural pentacyclic triterpenes liquidambaric acid regulates the NEDD8 modification of Cullin2. This study aims to find more triterpenoid natural active molecules targeting Cullin family members and reveal its mechanism of action. Western blot was used to detect natural products that can significantly change the total protein NEDD8 modification and specific Cullin protein NEDD8 modification in cells; microscale thermophoresis (MST) was used to detect the direct binding of candidate small molecule oleanonic acid to TRAF family proteins, and the binding at the level of living cells was verified by cellular thermal shift assay (CETSA). Proximity ligation assay (PLA) was used to investigate the regulatory effect of oleanonic acid on the protein interaction between TNF receptor-associated factor 1 (TRAF1) and Cullin1 NEDD8 modified complex. Three pentacyclic triterpenoids were found to significantly inhibit NEDD8 modification in cells, among which oleanonic acid had the strongest effect on blocking NEDD8 modification. Different from the previous identification that liquidambaric acid regulates Cullin2/5, oleanonic acid can also specifically induce NEDD8-modified Cullin1 to transform into its unmodified form. And binding experiments showed that oleanonic acid could directly bind to TRAF1 at the level of cell lysate and living cells. Further mechanism studies found that oleanonic acid significantly changed the protein interaction between TRAF1 and Cullin1 NEDD8 modified complex. The above results indicate that oleanonic acid targets TRAF1 and regulates its interaction with NEDD8 modification complex to inhibit NEDD8 modification of Cullin.

课题组前期发现天然五环三萜路路通酸调控Cullin2的NEDD8修饰, 本研究旨在发现更多的靶向Cullin家族成员的三萜类天然活性分子, 并揭示其作用机制。利用Western blot技术检测能显著改变细胞内总蛋白NEDD8修饰以及特异性Cullin蛋白NEDD8修饰的天然产物; 利用微量热泳动(microscale thermophoresis, MST) 技术检测候选小分子齐墩果酮酸与TRAF家族蛋白的直接结合, 并通过细胞热转移实验(cellular thermal shift assay, CETSA) 验证其在活细胞水平的结合情况; 利用邻位连接技术(proximity ligation assay, PLA) 考察齐墩果酮酸对肿瘤坏死因子受体相关因子1 (TNF receptor-associated factor 1, TRAF1) 与Cullin1的NEDD8修饰复合物间的蛋白互作的调控作用。结果发现了3个显著抑制细胞内NEDD8修饰的五环三萜小分子, 其中齐墩果酮酸阻断NEDD8修饰的作用最强。与前期鉴定的路路通酸调控Cullin2/5不同, 齐墩果酮酸还能特异性诱导NEDD8修饰的Cullin1转变为其无修饰形式。结合实验表明, 齐墩果酮酸能在细胞裂解液及活细胞水平与TRAF1直接结合; 进一步的机制研究发现, 齐墩果酮酸显著改变TRAF1与Cullin1 NEDD8修饰复合物间的蛋白互作。以上结果表明, 齐墩果酮酸靶向TRAF1并调控其与NEDD8修饰复合物互作来抑制Cullin的NEDD8修饰。

课题组前期发现天然五环三萜路路通酸调控Cullin2的NEDD8修饰, 本研究旨在发现更多的靶向Cullin家族成员的三萜类天然活性分子, 并揭示其作用机制。利用Western blot技术检测能显著改变细胞内总蛋白NEDD8修饰以及特异性Cullin蛋白NEDD8修饰的天然产物; 利用微量热泳动(microscale thermophoresis, MST) 技术检测候选小分子齐墩果酮酸与TRAF家族蛋白的直接结合, 并通过细胞热转移实验(cellular thermal shift assay, CETSA) 验证其在活细胞水平的结合情况; 利用邻位连接技术(proximity ligation assay, PLA) 考察齐墩果酮酸对肿瘤坏死因子受体相关因子1 (TNF receptor-associated factor 1, TRAF1) 与Cullin1的NEDD8修饰复合物间的蛋白互作的调控作用。结果发现了3个显著抑制细胞内NEDD8修饰的五环三萜小分子, 其中齐墩果酮酸阻断NEDD8修饰的作用最强。与前期鉴定的路路通酸调控Cullin2/5不同, 齐墩果酮酸还能特异性诱导NEDD8修饰的Cullin1转变为其无修饰形式。结合实验表明, 齐墩果酮酸能在细胞裂解液及活细胞水平与TRAF1直接结合; 进一步的机制研究发现, 齐墩果酮酸显著改变TRAF1与Cullin1 NEDD8修饰复合物间的蛋白互作。以上结果表明, 齐墩果酮酸靶向TRAF1并调控其与NEDD8修饰复合物互作来抑制Cullin的NEDD8修饰。

In the early stage of the project, it was found that natural pentacyclic triterpenes liquidambaric acid regulates the NEDD8 modification of Cullin2. This study aims to find more triterpenoid natural active molecules targeting Cullin family members and reveal its mechanism of action. Western blot was used to detect natural products that can significantly change the total protein NEDD8 modification and specific Cullin protein NEDD8 modification in cells; microscale thermophoresis (MST) was used to detect the direct binding of candidate small molecule oleanonic acid to TRAF family proteins, and the binding at the level of living cells was verified by cellular thermal shift assay (CETSA). Proximity ligation assay (PLA) was used to investigate the regulatory effect of oleanonic acid on the protein interaction between TNF receptor-associated factor 1 (TRAF1) and Cullin1 NEDD8 modified complex. Three pentacyclic triterpenoids were found to significantly inhibit NEDD8 modification in cells, among which oleanonic acid had the strongest effect on blocking NEDD8 modification. Different from the previous identification that liquidambaric acid regulates Cullin2/5, oleanonic acid can also specifically induce NEDD8-modified Cullin1 to transform into its unmodified form. And binding experiments showed that oleanonic acid could directly bind to TRAF1 at the level of cell lysate and living cells. Further mechanism studies found that oleanonic acid significantly changed the protein interaction between TRAF1 and Cullin1 NEDD8 modified complex. The above results indicate that oleanonic acid targets TRAF1 and regulates its interaction with NEDD8 modification complex to inhibit NEDD8 modification of Cullin.

蛋白质翻译后修饰(post-translational modification, PTM) 是指将特定的化学基团或蛋白共价偶联到蛋白质的一个或者多个氨基酸上的生物学过程, 具有调控蛋白构象、理化性质和生物学功能的作用, 常见修饰如磷酸化、乙酰化、泛素化和类泛素化修饰等[1]。与泛素化修饰(ubiquitination) 类似, 类泛素NEDD8修饰也是由E1/E2/E3三级酶联反应催化的NEDD8分子共价连接到蛋白底物的赖氨酸残基上的过程; 简要而言, ATP作用下, NEDD8分子被E1酶NAE激活后转移至E2偶联酶UBC12或UBE2F[2-4], 最后在E3连接酶RBX1作用下, NEDD8分子从E2酶转移至靶蛋白[5]。目前, 大量研究已经证实NEDD8修饰在多种生物学过程如蛋白降解中发挥重要作用, 其异常调控尤其是过度激活直接关联包括癌症、纤维化疾病及神经退行性疾病等的发生发展[6, 7], 因此, 靶向NEDD8修饰是肿瘤等相关疾病的一种潜在治疗途径。
现有研究表明, NEDD8修饰最为主要和最重要的底物是Cullin家族蛋白。真核细胞中Cullin家族包含了Cullin1~3、Cullin4A、Cullin4B、Cullin5和Cullin7共7个成员, 其与RING ligases共同构成了泛素-蛋白酶体系统(ubiquitin-proteasome system, UPS) 最大的E3泛素连接酶家族[8], 调控细胞内约20%蛋白的泛素化降解, 因此, Cullin-RING ligases (CRLs) 对细胞维持其稳态和正常功能至关重要, 其功能异常与肿瘤等密切相关。值得注意的是, CRLs功能主要受支架蛋白Cullin NEDD8修饰的调控[9], NEDD8修饰使Cullin蛋白构象显著变化, 从而引起CRLs呈开放构象以便底物的进入。Cullin蛋白的NEDD8修饰在细胞生物学中具有多方面的重要意义, 包括激活CRLs、调控细胞周期、信号传导、蛋白质稳态等。事实上, CRLs在许多人类疾病中都受到异常调控, 靶向CRLs NEDD8修饰已成为临床试验中有效的抗癌靶点[10]。然而, 尽管NEDD8 E1酶抑制剂MLN4924已进入急性髓系白血病和多发性骨髓瘤的临床试验[9, 11, 12], 但其已显现出不良反应及“脱靶”效应[13], 这可能与其强效且无选择性的NEDD8修饰抑制作用相关。因此, 发现具有选择性的NEDD8抑制剂, 尤其是特定Cullin蛋白的NEDD8修饰抑制剂, 可能是提高选择性、减少毒副作用的有效方式。
课题组前期发现一个天然小分子路路通酸(liquidambaric acid, LDA) 靶向肿瘤坏死因子受体相关因子2 (TNF receptor-associated factor 2, TRAF2) 选择性抑制Cullin2/5的NEDD8修饰[14]。在此基础上, 本研究筛选出了路路通酸类似物齐墩果酮酸(oleanonic acid, OA), 其除了能够调控Cullin2/5 NEDD8修饰外, 还能够特异性诱导NEDD8修饰的Cullin1转变为其无修饰形式, 进一步的机制研究发现, 不同于路路通酸, 齐墩果酮酸是通过靶向TRAF1调控其与Cullin1 NEDD8修饰复合物间的蛋白互作来实现此功能。本研究发现不仅为靶向调控NEDD8修饰的小分子增添了新一类抑制剂, 还进一步拓展了TRAF家族的潜在功能, 为NEDD8修饰领域的研究以及中药活性成分齐墩果酮酸的进一步研发提供一定指导意义。
细胞株  结肠癌细胞SW480和HCT116购自美国ATCC公司, 人胚胎肾细胞HEK293T购自中国科学院细胞库。抗体: NEDD8 (货号: ab126758)、Cullin1 (货号: ab75817)、Cullin2 (货号: ab166917)、Cullin3 (货号: ab75851)、Cullin4A (货号: ab92554) 和Cullin5 (货号: ab184177) 均购自英国Abcam公司; TRAF1 (货号: 4715S, 用于PLA)、NEDD8 E2结合酶(NEDD8-conjugating enzyme Ubc12, UBC12) (货号: 75817, 用于PLA; 货号: 5641) 和RIPA裂解液均购自美国Cell Signaling Technology公司; Cullin4B (货号: 12916-1-AP)、TRAF1 (货号: 26845-1-AP)、TRAF2 (货号: 67315-1-Ig) 均购自美国Protein Technology公司; 环指状结构域蛋白1 (RING-box protein 1, RBX1) (货号: sc393640, 用于PLA)、UBC12 (货号: sc390064, 用于PLA) 和NEDD8 (货号: sc373741, 用于PLA) 均购自美国Santa Cruz公司; GAPDH与α-tubulin均购自武汉三鹰生物技术公司。路路通酸类似物库与1, 10-菲罗啉(o-phenanthroline, OPT) 购自美国MedChemExpress生物科技公司; 二甲基亚砜(DMSO) 和胎牛血清均购自德国Sigma公司; RPMI 1640培养基购自美国Gibco公司; 青霉素-链霉素溶液购自美国Invitrogen公司; 蛋白酶抑制剂购自瑞士Roche公司; BCA蛋白定量试剂盒、磷酸酶抑制剂、M-PER裂解缓冲液和Lipofectamine 3000均购自美国Thermo Scientific公司; N-乙基马来酰亚胺(N-ethylmaleimide, NEM) 购自上海毕得医药公司; 4%多聚甲醛溶液、Triton X-100、5×SDS上样缓冲液、磷酸缓冲盐溶液、Western一抗稀释液和Hoechest 33342均购自上海碧云天生物技术公司。
细胞培养  所有细胞在含有1% (v/v) 青霉素-链霉素和10% (v/v) 胎牛血清的培养基中生长。HEK293T、HCT116和SW480细胞系均在37 ℃、5%二氧化碳的加湿培养箱中培养。所有实验均采用无支原体细胞进行。
Western blot实验  收集指定处理后的细胞, 用PBS洗去残留, 在含有PMSF、蛋白酶和磷酸酶抑制剂、NEM和OPT的RIPA缓冲液中裂解, 置于冰上裂解30 min后, 放入4 ℃离心机, 14 000 r·min-1离心15 min, 取上清进行定量。根据蛋白上清的浓度取适量的蛋白加入5×SDS上样缓冲液, 在100 ℃金属浴中变性10 min, 最后得到样品。样品通过SDS/PAGE凝胶进行电泳, 并转移到PVDF膜上, 用5%脱脂牛奶室温封闭1 h, 膜依次与一抗和二抗孵育, 最后用化学发光法检测条带。
CRISPR/Cas9敲除实验  sgRNA构建: 在TRAF2蛋白编码区侧翼设计两个小向导RNA (sgRNA1和2), sgRNA寡核苷酸序列为: TRAF2 sgRNA1-F: CACCGC AGGCGGAGCACAGGTACT; TRAF2 sgRNA1-R: CAC CGCAGGCGGAGCACAGGTACT; TRAF2 sgRNA2-F: CACCGATGGCATCGTCCCGCACGT; TRAF2 sgRNA2-R: AAACACGTGCGGGACGATGCCATC。合成引物经磷酸化, 退火后线性化, 去磷酸化, 得到靶向引物与线性化载体的连接产物, 成功构建TRAF2敲除的载体质粒。随后将敲除TRAF2的质粒对共转染至HCT116细胞中, 转染48 h后, 利用流式分选技术收集GFP富集的细胞, 以每孔一个细胞的密度铺在96孔板中。为筛选缺失克隆, 将96孔板中的单克隆分成两部分别进行PCR和传代培养。通过DNA测序和Western blot实验进一步证实了阳性克隆。
微量热泳动(microscale thermophoresis, MST)  在HEK293T细胞中分别过表达GFP蛋白和带有GFP标签的目的蛋白, 一般转染48 h待绿色荧光达到70%及以上时收取细胞, 用含蛋白酶抑制剂的M-PER裂解液裂解, 超声破碎仪辅助破碎蛋白提高得率(功率: 70 W, 时间: 3 min); 随后冰上裂解30 min, 样品在4 ℃下以14 000 r·min-1离心15 min, 取上清定量并按照一定比例稀释, 利用微量热涌动仪检测蛋白稀释后的荧光值, 选取荧光值在200~400的蛋白稀释倍数, 将蛋白按照比例稀释以备用。用含10% DMSO的PBS溶液将小分子梯度稀释, 浓度从100 μmol·L-1梯度稀释16组, 每组留5 μL小分子溶液, 随即与前面稀释的蛋白同时孵育, 最后按照小分子梯度稀释顺序放入MST仪进行检测, 仪器设置条件: 25 ℃, 20% LED功率, 10% IR-激光功率; 最后用Nano Temper软件计算Kd值。
细胞热转移实验(cellular thermal shift assay, CETSA)  收集细胞前, HCT116细胞用DMSO或齐墩果酮酸(10 μmol·L-1) 孵育1 h, 用含有蛋白酶抑制剂的预冷PBS进行裂解, 即刻每组平均分成7管, 在预设好的温度梯度上孵育2 min, 随后进行3次冻融循环。每个循环, 试管暴露在液氮中3 min, 然后在25 ℃下保持3 min。最后在4 ℃下以14 000 r·min-1离心15 min, 转移上清液进行变性, 用于Western blot实验。
邻位连接技术(proximity ligation assay, PLA)  按照Sigma-Aldrich (DUO092101) 提供的方案进行。简单地说, 细胞以1×104个/450 μL的密度接种到共聚焦皿中, 细胞贴壁后给药。细胞用4%多聚甲醛室温固定15 min, 0.1% Triton X-100室温通透15 min, 接着细胞在37 ℃的Duolink®阻断液中封闭1 h, 并与两种一抗在4 ℃下孵育过夜。然后, 样品分别用PLA探针和连接溶液孵育1 h和30 min, 接着在37 ℃下扩增100 min。细胞核用Hoechst染液在室温下染色10 min。图像是使用连接在LEICA SP-8显微镜上的LEICA应用程序套件X软件捕获的。PLA中的一抗和稀释度如下: TRAF1 (1∶50), TRAF2 (1∶100), NEDD8 (1∶50), Cullin1 (1∶50), UBC12 (Cell Signaling, 1∶50), RBX1 (1∶50)。
统计学方法  所有数据统计分析均采用GraphPad Prism软件, Adobe illustrator软件进行排版。对于两组的比较, 采用非配对、双尾t检验。对于多组与一个对照组的比较, 采用单因素方差分析(ANOVA)。P < 0.05被认为差异有统计学意义。
课题前期发现五环三萜类路路通酸能够调控细胞内总NEDD8修饰, 为发现更多调控NEDD8修饰的天然小分子, 本研究以路路通酸类似物为基础, 收集了52个与其结构相似的五环三萜类化合物; 首先通过Western blot检测了对细胞内总NEDD8修饰的调控作用, 结果显示, 包括路路通酸在内, 共有11个小分子呈现出较强的调控蛋白NEDD8修饰的作用(图 1AB); 进一步的验证确定了5个候选小分子能够显著消除蛋白NEDD8修饰(图 1C); 其中有3个五环三萜类小分子: 3-表熊果酸(3-epiursolic acid, 3EA)、熊果酮酸(ursonic acid, UA) 与齐墩果酮酸(oleanonic acid, OA) 对蛋白NEDD8修饰表现出稳定且显著的抑制作用(图 1D)。
为进一步研究这3个小分子的作用, 本研究检测了它们对NEDD8修饰抑制的剂量依赖性, 结果显示, 熊果酮酸和齐墩果酮酸在5 μmol·L-1内几乎清除了所有的NEDD8修饰, 3-表熊果酸在10 μmol·L-1内几乎清除了所有的NEDD8修饰。由于Cullin蛋白是细胞内最为主要的NEDD8修饰底物, 本研究进一步探究了这3个小分子对Cullin家族蛋白的NEDD8修饰的调控作用, 结果表示, 3-表熊果酸在10 μmol·L-1诱导NEDD8修饰的Cullin5转换为其未修饰形式, 熊果酮酸在5 μmol·L-1诱导NEDD8修饰的Cullin2和Cullin5转换为其未修饰形式, 需要注意的是, 齐墩果酮酸诱导NEDD8修饰的Cullin1、Cullin2和Cullin5转换为其未修饰形式(图 2A)。综上, 齐墩果酮酸不仅对细胞内总NEDD8的清除效果最强, 且对Cullin的NEDD8修饰的调控作用也是最为显著的, 因此本研究选取齐墩果酮酸作为后续研究的主要对象。鉴于前期课题组验证了路路通酸是通过靶向TRAF2调控Cullin NEDD8修饰[14], 因此进一步验证齐墩果酮酸对总蛋白NEDD8修饰的调控是否依赖于TRAF2, 结果发现, TRAF2的缺失只能减缓齐墩果酮酸5 μmol·L-1时对总蛋白NEDD8修饰的抑制作用, 但不能阻断其10 μmol·L-1时对总蛋白NEDD8修饰的抑制作用。这提示可能有其他蛋白参与了齐墩果酮酸对Cullin NEDD8修饰的抑制(图 2BC)。
哺乳动物的TRAF家族有7个成员: TRAF1~TRAF7。在结构上, 它们主要由一个高度保守的TRAF结构域、一个位于N末端的RING-finger结构域和几个连续的锌指结构域构成(图 3A)[14]。前期课题组已经验证了齐墩果酮酸不与TRAF2结合[15], 因此, 本研究利用MST技术[16], 检测齐墩果酮酸与除了TRAF2外的其他TRAF家族蛋白的关系。在人胚胎肾细胞293T细胞中过表达TRAF家族蛋白后, 裂解细胞制备裂解液, 经齐墩果酮酸孵育1~3 min后通过MST进行检测, 结果表明, 齐墩果酮酸能够特异性地与TRAF1结合, 其与TRAF1结合亲和力为10.90 μmol·L-1 (图 3B)。
本研究进一步对活细胞中齐墩果酮酸与TRAF1的结合作用进行CETSA检测。CETSA是基于配体分子与靶蛋白结合可改变其热力学稳定性从而反映两者结合情况的一种技术[17]。结果发现, 齐墩果酮酸能显著改变TRAF1的热稳定性(图 3C)。综上, 齐墩果酮酸能够与TRAF1直接结合。
课题组前期已鉴定TRAF2可与NEDD8修饰复合物直接互作[18], 因此, 本研究进一步考察TRAF1与NEDD8修饰复合物的作用, 以及齐墩果酮酸对其调控作用。首先利用PLA检测TRAF1与NEDD8及其修饰系统的相互作用及齐墩果酮酸对其调控作用。PLA技术可实现对内源性多组蛋白间的相互作用的可视化研究[19]。结果发现, TRAF1与NEDD8本身具有相互作用, 且齐墩果酮酸不改变TRAF1与NEDD8的互作(图 4A)。进一步考察了TRAF1和NEDD8修饰系统中E2酶(UBC12)、E3酶(RBX1) 与底物(Cullin1) 的互作, 结果发现, 齐墩果酮酸显著减弱TRAF1与UBC12及RBX1的相互作用, 值得注意的是, 齐墩果酮酸显著增强TRAF1与Cullin1的相互作用(图 4B)。此外, 本研究进一步排除齐墩果酮酸调控Cullin1作用是否依赖于TRAF2, 结果表示, 齐墩果酮酸不改变TRAF1与TRAF2的互作(图 4C)。
除TRAF1与NEDD8系统的互作外, 本课题组还研究了齐墩果酮酸对NEDD8修饰酶之间互作的影响。结果显示, 齐墩果酮酸显著抑制Cullin1与E2酶UBC12的相互作用, 显著增强Cullin1与E3酶RBX1的相互作用, 显著增强E2酶UBC12与E3酶RBX1的互作(图 4D)。以上结果表明, 齐墩果酮酸通过影响Cullin1复合体的组装, 以及抑制Cullin1与UBC12互作来抑制NEDD8在级联酶上的传递, 进而抑制Cullin的NEDD8修饰。
本研究发现, 齐墩果酮酸能够显著且稳定地抑制细胞内总NEDD8修饰及特异性Cullin1/2/5 NEDD8修饰, 其机制是通过特异性靶向TRAF1, 并通过增强TRAF1与底物Cullin1相互作用, 减弱TRAF1与E2酶UBC12以及E3酶RBX1的相互作用, 以此调控NEDD8修饰系统。重要的是, 齐墩果酮酸能够显著抑制Cullin1与UBC12的相互作用, 从而抑制NEDD8从E2酶传递到底物上。此外, 齐墩果酮酸能显著增强Cullin1与RBX1的相互作用, 以及显著增强UBC12与RBX1的互作, 以此影响Cullin1复合体的组装, 进一步调控Cullin的NEDD8修饰。
值得注意的是, 与齐墩果酮酸选择性抑制Cullin1/2/5 NEDD8修饰不同, 路路通酸选择性抑制Cullin2/5的NEDD8修饰[19]。在机制上, 路路通酸是通过特异性靶向TRAF2调控NEDD8修饰系统, 而齐墩果酮酸是通过特异性靶向TRAF1调控NEDD8修饰系统。有趣的是, 与齐墩果酮酸抑制底物Cullin1与UBC12互作来抑制NEDD8传递不同的是, 路路通酸不改变底物Cullin2与UBC12的互作, 而是通过抑制UBC12与E1酶NAE互作来阻断Cullin2类泛素化。
综上, 本研究得出一个可能的作用模型: 中药活性小分子齐墩果酮酸通过靶向TRAF1, 增加TRAF1/Cullin1的互作, 减弱TRAF1/UBC12与TRAF1/RBX1的相互作用, 增强RBX1/UBC12的互作, 推测齐墩果酮酸可能改变TRAF1的构象, 使其与Cullin1结合增强, 产生空间位阻效应, 使UBC12/RBX1联系更加紧固, 因此进一步导致Cullin1/UBC12的互作减少, 由此NEDD8由E2向E3的传递减少, 最终抑制Cullin NEDD8修饰, 但该模型今后还需要进一步的研究和验证。
