To obtain the microbial composition of traditional Chinese medicine of Faeces Trogopterori, ten samples were collected from the imitate wildness farmland in Shangluo City, Shaanxi Province. In this study, 16S rRNA gene was used as molecular marker to explore the microbiome and the sequences were analyzed by Usearch analysis platform. The COG and KEGG database is used to predict and analyze the function of the flora. A great number of 285 218 high quality clean reads with a length of 400-450 bp were obtained from 10 samples. Bacterial species detected in these samples covered 8 phyla, 25 families, 75 genera and 120 species. The dominant phylum microbial communities in these samples were Firmicutes (87.68% ±2.68%) and the Bacteroidetes (7.62% ±3.74%), all samples showed a high microbial diversity, the predicted functional metagenome was heavily involved in energy metabolism. This study provided that the beneficial bacteria in Faeces Trogopterori may be one of its active ingredients, and no pathogens are detected in the sample.

为分析中药材五灵脂中菌群微生物结构特点，本研究以陕西省商洛市复齿鼯鼠仿野生养殖地采集的10份复齿鼯鼠干燥粪便为研究对象，采用Illumina高通量测序技术对10份样品中微生物16S rRNA基因V3-V4区进行测序及生物信息学分析，并以COG和KEGG数据库为基础进行菌群功能预测分析。实验共获得285 218条长度分布在400~450 bp的高质量序列，经分析发现10份样本中微生物分布于不同的8个门、28个科、75个属共120种细菌。在门水平上，厚壁菌门（87.68%±2.68%）、拟杆菌门（7.62%±3.74%）为优势菌门，所有样本均显示出丰富的微生物多样性。功能预测表明菌群与能量代谢密切相关。实验结果说明五灵脂中携带的有益菌群可能为其有效成分之一，且样本中未检出致病菌。

为分析中药材五灵脂中菌群微生物结构特点，本研究以陕西省商洛市复齿鼯鼠仿野生养殖地采集的10份复齿鼯鼠干燥粪便为研究对象，采用Illumina高通量测序技术对10份样品中微生物16S rRNA基因V3-V4区进行测序及生物信息学分析，并以COG和KEGG数据库为基础进行菌群功能预测分析。实验共获得285 218条长度分布在400~450 bp的高质量序列，经分析发现10份样本中微生物分布于不同的8个门、28个科、75个属共120种细菌。在门水平上，厚壁菌门（87.68%±2.68%）、拟杆菌门（7.62%±3.74%）为优势菌门，所有样本均显示出丰富的微生物多样性。功能预测表明菌群与能量代谢密切相关。实验结果说明五灵脂中携带的有益菌群可能为其有效成分之一，且样本中未检出致病菌。

To obtain the microbial composition of traditional Chinese medicine of Faeces Trogopterori, ten samples were collected from the imitate wildness farmland in Shangluo City, Shaanxi Province. In this study, 16S rRNA gene was used as molecular marker to explore the microbiome and the sequences were analyzed by Usearch analysis platform. The COG and KEGG database is used to predict and analyze the function of the flora. A great number of 285 218 high quality clean reads with a length of 400-450 bp were obtained from 10 samples. Bacterial species detected in these samples covered 8 phyla, 25 families, 75 genera and 120 species. The dominant phylum microbial communities in these samples were Firmicutes (87.68% ±2.68%) and the Bacteroidetes (7.62% ±3.74%), all samples showed a high microbial diversity, the predicted functional metagenome was heavily involved in energy metabolism. This study provided that the beneficial bacteria in Faeces Trogopterori may be one of its active ingredients, and no pathogens are detected in the sample.

五灵脂来源于复齿鼯鼠(Trogopterus xanthipes)的干燥粪便, 始载于《开宝本草》, 其性味咸甘温, 归肝经, 具有活血化瘀, 通经止痛的功效, 因其疗效显著, 史称妇科要药。传统中医主要用其治疗妇人血滞经闭导致的腹部及胸胁刺痛等诸痛症[1], 也用于治疗跌扑肿痛和蛇虫咬伤等症, 常与蒲黄配伍, 称失笑散, 《太平惠民和剂局方》中称失笑散“止痛有奇效”。五灵脂在临床上应用广泛, 其中2015版《中华人民共和国药典》中收录7味含有五灵脂的中成药。作为一种特殊来源的中药材, 近年来随着五灵脂的相关研究不断深入, 已发现五灵脂的成分主要包括三萜类化合物如五灵脂三萜酸等[2]、含氮化合物如嘧啶, 嘌呤类, 有机酸类如原儿茶酸[3], 黄酮类化合物如扁柏双黄酮[4]等成分, 尽管研究不断深入, 五灵脂的有效成分及作用机制仍不清楚。
中药材五灵脂由于其特殊的药用来源, 除本身含有的化学成分外, 尚携带大量复齿鼯鼠的肠道微生物。目前关于五灵脂的研究均集中在化学成分方面, 而药材中携带的大量菌群一直被忽视, 肠道菌群是定殖于宿主胃肠道的上千种不同细菌的集合体, 对宿主健康影响显著, 现代研究发现肥胖、糖尿病、结肠癌等疾病与肠道菌群紊乱息息相关。随着肠道菌群健康研究的深入, 菌群移植疗法也被逐步认可并在临床上发挥重要作用。在我国传统中医药文献中记载, 菌群移植疗法早在1 600多年前葛洪《肘后备急方》中就有所记载, 书中记载“绞粪汁, 饮数合至一二升, 谓之黄龙汤, 陈久者佳”, 用于治疗严重腹泻, 食物中毒等症, 明代李时珍的《本草纲目》中也有所记载, 清朝叶天士也曾记载“金汁”用于治疗腹泻, 发热, 呕吐及便秘等。粪便类中药五灵脂携带的菌群是否也是有效部位?
多种中药在发挥疗效过程中均与肠道菌群发生相互作用, 如四神丸改善腹泻性肠道应激综合征的过程中可能与调整肠道菌群结构有关[5]; 四君子汤的体外发酵实验表明四君子汤中的多糖类物质可以调节人肠道菌群组成, 同时在发酵过程中产生短链脂肪酸(short chain fatty acid, SCFA)[6]; Wu等[7]通过实验表明人源肠道菌群可以将火麻仁中原有的亚油酸、亚麻酸代谢为共轭亚油酸、共轭亚麻酸, 且代谢产物更容易被人体吸收。中药有效成分与菌群的互作过程离不开菌群产生的相关酶, 因此五灵脂携带的大量菌群在药用配伍过程中是否也存在某些菌群产生相关酶并发挥着相类似的作用?另外, 五灵脂作为复齿鼯鼠的粪便, 是否携带致病菌, 在药用过程中是否会移植到患者体内, 造成安全隐患问题也未见前人报道, 因此中药材五灵脂中菌群的种类及丰度研究十分重要。本文首次对复齿鼯鼠的自然干燥粪便样本中菌群种类及丰度进行研究, 为中药材五灵脂在临床使用过程中的安全性问题提供了依据, 同时对五灵脂菌群的功能进行了预测, 以期为中药材五灵脂的进一步研究提供参考。
材料与方法

材料 五灵脂采集于陕西省商洛市丹凤县复齿鼯鼠仿野生养殖地, 经北京中医药大学刘春生教授鉴定为五灵脂正品。DNA提取试剂盒(E.Z.N.A.® Soil DNA Kit); AxyPrepDNA凝胶回收试剂盒(AXYGEN公司), MiSeq文库构建试剂盒(TruSeqTM DNA Sample Prep Kit)。
仪器 超微量分光光度计(NanoDrop2000, Thermo Fisher Scientific公司）; PCR仪(ABI GeneAmp® 9700型, ABI公司); MISEQ测序仪(Illumina Miseq, Illumina公司); 移液器(Eppendorf N13462C, Eppendorf公司）。
五灵脂样品采集及处理方法 新鲜五灵脂样本采集地点为陕西省商洛市丹凤县棣花镇两岭村, 经度110°24'31.05", 纬度33°71'66.81"。采集时间为2018年9月, 采集方法为蹲守, 待夜间复齿鼯鼠于常规排便处排便后立即用灭菌镊子夹取, 置于无菌离心管内, 立即置于干冰桶保存, 干冰运送至实验室并置于-80 ℃冰箱内保存备用。为保证样本来自不同复齿鼯鼠, 同一取样点只取一次。实验开始前随机从所得样本中抽取10份, 分别编号为D1~D10, 各样本隔离, 自然干燥后进行测序。
五灵脂中微生物总DNA提取和PCR扩增方法  使用E.Z.N.A.® Soil DNA Kit提取样本总DNA, 2%琼脂糖凝胶电泳检测总DNA纯度及浓度。采用16S rRNA V3-V4区通用扩增引物338F (5'-ACTCCTACG GGAGGCAGCAG-3')和806R (5'-GGACTACHVGGG TWTCTAAT-3')进行PCR扩增。反应体系20 µL: 5×FastPfu Buffer 4 μL, 2.5 mmol·L-1 dNTPs 2 μL, Forward Primer (5 μmol·L-1) 0.8 μL, Reverse Primer (5 μmol·L-1) 0.8 μL, FastPfu Polymerase 0.4 μL, BSA 0.2 μL, Template DNA 10 ng, 补ddH2O至20 μL。PCR反应条件: 95 ℃ 3 min; 95 ℃ 30 s, 55 ℃ 30 s, 72 ℃ 45 s, 29个循环; 72 ℃ 10 min。每个样本3个重复, 将同一样本的PCR产物混合后用2%琼脂糖凝胶电泳检测, 使用AxyPrep DNA凝胶回收试剂盒(AXYGEN公司)切胶回收PCR产物, Tris-HCl缓冲液洗脱; 2%琼脂糖电泳检测。
MiSeq文库构建及测序方法  采用TruSeq TM DNA Sample Prep Kit制备测序文库, 并由美吉桑格生物医药有限公司进行Illumina测序[8]。
生物信息学及统计分析方法 为了得到可靠准确的分析结果, 首先将MiSeq测序得到的PE reads根据overlap关系进行拼接, 并使用Trimmomatic和FLASH软件去除低质量序列, 从而保证序列质量。对优化后的数据进行聚类分析及物种分类学分析, 具体包括① OTU聚类分析:按照97%的相似性水平[7]进行操作分类单位(operational taxonomic units, OTU)聚类; ②物种多样性分析:基于OTU聚类和物种分类学分析结果, 进行多样性指数分析, 并对测序深度进行检测; 进而统计样本群落结构。
16S rRNA功能预测分析方法 使用PICRUSt软件首先对OTU丰度表进行标准化, 即去除16S marker gene在物种基因组中的copy数目的影响。然后通过每个OTU对应的greengene id, 获得OTU对应的COG家族信息, 并计算各COG的丰度。根据COG编号从eggNOG数据库中解析到各个COG的描述信息及其功能信息, 从而得到COG功能丰度谱。KEGG功能预测同样使用PICRUSt软件对数据进行处理, 通过每个OTU对应的greengene ID, 获得OTU对应的KO, 并通过KO对应的OTU丰度总和计算该KO的丰度。根据KEGG数据库的信息, 获得KO、Pathway、EC信息, 并根据OTU丰度计算各功能类别的丰度。

1 测序结果的质量分析
通过对10份自然干燥五灵脂样本的16S rRNA基因的V3-V4区进行扩增后测序, 共得到285 218条优质序列, 长度分布在400~450 bp, 符合16S rRNA基因的V3-V4区序列长度, 共包含546 OTU。采用Shannon指数、Simpson指数、Chao1指数综合表征物种多样性, 如表 1所示, 其中Chao1指数常用于估计物种总数, Chao1指数值越大, 说明物种总数越多; Shannon指数及Simpson是用来估算样本中微生物多样性, Shannon值越大, 说明群落多样性越高, 而Simpson指数值越大, 说明群落多样性越低。基于Shannon指数的OTU水平稀释性曲线(图 1)趋于平缓, 表明测序深度已覆盖五灵脂菌群的绝大部分物种。
2 OTU等级丰度图
OTU等级丰度曲线如图 2所示, 10个粪便样本的丰度曲线中前150个OTU具有高度相似性, 表明在所有样本中优势菌群具有高度相似性, 即该高度相似性OTU可代表该复齿鼯鼠种群的核心微生物, 推测它们可能与复齿鼯鼠本身健康及五灵脂的药用价值相关。
3 不同分类水平下各样本中微生物组成
10份样本共鉴定出8个门、28个科、75个属共120种细菌, 在门水平上, 厚壁菌门(Firmicutes)、拟杆菌门(Bacteroidetes)、变形菌门(Proteobacteria)、软壁菌门(Tenericute)、蓝细菌门(Cyanobacteria) 5个菌门总相对丰度超过98%。且各菌门平均相对丰度均大于1%, 各菌门相对丰度分别为87.62%、7.62%、1.15%、1.05%、1.07% (如图 3a)。另外, 还鉴定出一些相对丰度极低的菌门, 如放线菌门(Actinobacteria)、疣微菌门(Verrucomicrobia)。在科水平上各菌群相对丰度如图 3b所示, 瘤胃菌科(Ruminococcaceae)及毛螺菌科(Lachnospiraceae)相对丰度最高, 其中瘤胃菌科相对丰度为44.38%, 毛螺菌科相对丰度为37.87%。
4 基于COG及KEGG数据库的自然干燥五灵脂中微生物功能预测
为探究自然干燥五灵脂中微生物的代谢功能, 使用PICRUSt软件对其进行16s功能预测。将所得10份样本的所有微生物作为一个联合体, 基于COG (图 4)和KEGG数据库进行功能预测。COG预测结果显示其偏重于通用功能预测, 包括糖类合成及运输、转录、氨基酸转运及代谢(图 4), 在KEGG数据库中, KO丰度最高的为ATP结合盒, B亚家族(KO6147)以及多糖转运系统通透蛋白(KO2025), 结果表明有众多与能量代谢相关的基因, 其中糖代谢为代表性功能模块, 包括糖酵解, 糖异生等。

五灵脂属于干燥的粪便类药材, 本身携带着大量寄主肠道菌群, 并且在药材的采收、干燥、运输及储存过程中可能会由于环境改变, 如由寄主肠道内的无氧环境变为外界有氧环境以及在干燥储存过程中被环境中其他微生物污染等问题, 使得新鲜及干燥五灵脂药材中的菌群结构有所不同。由于环境污染带入的菌群必然存在偶然性, 无法稳定存在的菌群为五灵脂有效部位的可能性较小。因此为探究中药材五灵脂中微生物种类及丰度, 本研究采用自然干燥的五灵脂而非新鲜复齿鼯鼠粪便为研究对象, 并采取产地无菌取样、自然干燥的方法, 尽可能保证本实验所测得的菌群为干燥五灵脂菌群中来源于复齿鼯鼠的部分。由于健康状况下动物肠道菌群相对稳定, 因此也能保证该部分菌群为五灵脂药材中相对稳定存在的部分。
本研究发现在五灵脂中厚壁菌门和拟杆菌门是两个最主要的门, 该结果与其他动物如奶牛[9]等的肠道菌群组成相同。在科水平, 本研究发现瘤胃菌科(Ruminococcaceae)及毛螺菌科(Lachnospiraceae)为优势菌。另外, 本研究发现有近一半的序列无法被准确归类到属或种水平, 原因可能因为菌群来源于复齿鼯鼠肠道, 而本研究是首次对其结构进行表征, 这些菌群尚未被成功分离培养, 其在Greengenes、RDP或Silva数据库中没有特定的分类学位置。在可以准确归类到属的序列中, 本文发现存在较高丰度的产短链脂肪酸(SCFA)相关细菌如拟杆菌属、梭菌属[10]等。研究表明肠道菌群产生的SCFA对维持宿主健康有着重要的作用, 包括提供能量、维持肠道微环境稳态[11]、调节肠道内菌群生长[12]等, 疾病动物体内肠道菌群会发生改变, 产酸细菌种类及丰度的大幅度减少[13]就是其中一项重要特征。五灵脂功效为活血化瘀、痛经止痛, 在临床上主要用于治疗血瘀导致的痛症、高血脂症、动脉粥样硬化等, 临床研究表明该类病症患者肠道类菌群结构存在紊乱现象, 在给予益生菌干预治疗后可显著改善。由此可见其传统功效可能与五灵脂中有益菌群存在相关。因此, 本研究推测产酸细菌作为五灵脂携带的有益菌群, 也可能为其有效成分之一。
中药材五灵脂除有效成分不清外, 尚存在用药安全隐患问题。本研究在五灵脂样品中检出厚壁菌门、拟杆菌门等与人体健康正相关的菌群占据绝大部分, 且存在较多产短链脂肪酸相关菌, 均与促进维持人体肠道健康相关。另外在10份样本中均未检出致病菌, 因此本研究推测五灵脂中来源于复齿鼯鼠肠道内的菌群不存在致病性, 不会对患者健康造成隐患。
综上, 本文首次对中药材五灵脂的菌群及丰度情况进行了测定, 在门水平上厚壁菌门和拟杆菌门占优势地位, 在科水平上瘤胃菌科和毛螺菌科为优势菌科, 在属水平上存在较高丰度的产短链脂肪酸相关菌, 与促进人类肠道健康相关, 该类菌群可能为五灵脂的有效成分。另外, 通过检测未发现五灵脂中存在致病菌, 故而不会对患者健康造成不良影响。因此, 本文认为五灵脂中携带的有益菌群可能为其有效成分之一, 为五灵脂的现代研究提供了新的思路。
