Investigating the potential for application of environmental DNA to identify benthic organisms for evaluating ecological quality status collection of 17 benthic samples from the Yalu River Estuary, environmental DNA and morphological identification and comparative analyses of the resulting ecological quality assessment indices (AMBI, BENTIX, Shannon-Wiener H', M-AMBI) were used, respectively. The results show: environmental DNA identification of organisms belonging to 10 class, 16 orders, 19 families, 20 genera and 22 species, morphological identification of organisms belonging to 9 class, 27 orders, 43 families, 55 genera and 57 species, with a total of 10 organisms; the two methods of identification yielded AMBI inter-index (R = 0.428, p = 0.043, y = 0.32x + 1.08), BENTIX inter-exponential (R = 0.430, p = 0.043, y = 0.28x + 3.59) significant consistency exists, while there was significant difference between the Shannon-Wiener H' indices; the two methods of identification yielded AMBI intergrade, M-AMBI intergrade higher similarity, 51.02%, 44.90%, respectively; the AMBI and M-AMBI grades from the two identification methods were more in line with the actual situation and evaluated the overall ecological quality status of the Yalu River Estuary as good. This study demonstrates that the identification of benthic organisms based on environmental DNA to evaluate the ecological quality status has a high potential for application in marine environmental monitoring surveys.

为研究环境DNA鉴定底栖生物评价生态质量状况的应用潜力,本研究采集17份鸭绿江口底栖生物样品,分别利用环境DNA与形态学进行鉴定,并对所得生态质量评价指数(AMBI、BENTIX、香浓−维纳H'、M-AMBI)进行比较分析。结果显示:环境DNA鉴定生物隶属于10纲16目19科20属22种,形态学鉴定生物隶属于9纲27目43科55属57种,共有生物10种;两种鉴定方法得出的AMBI指数间(R = 0.428,p = 0.043,y = 0.32x + 1.08)、BENTIX指数间(R = 0.430,p = 0.043,y = 0.28x + 3.59)存在显著一致性,而香浓−维纳H'指数间存在显著差异性;两种鉴定方法得出的AMBI等级间、M-AMBI等级间相似性较高,分别为51.02%、44.90%;两种鉴定方法得出的AMBI与M-AMBI等级更符合实际情况,且评价鸭绿江口整体生态质量状况为良。本研究表明,基于环境DNA鉴定底栖生物评价生态质量状况,在海洋环境监测调查中具有较高的应用潜力。

为研究环境DNA鉴定底栖生物评价生态质量状况的应用潜力,本研究采集17份鸭绿江口底栖生物样品,分别利用环境DNA与形态学进行鉴定,并对所得生态质量评价指数(AMBI、BENTIX、香浓−维纳H'、M-AMBI)进行比较分析。结果显示:环境DNA鉴定生物隶属于10纲16目19科20属22种,形态学鉴定生物隶属于9纲27目43科55属57种,共有生物10种;两种鉴定方法得出的AMBI指数间(R = 0.428,p = 0.043,y = 0.32x + 1.08)、BENTIX指数间(R = 0.430,p = 0.043,y = 0.28x + 3.59)存在显著一致性,而香浓−维纳H'指数间存在显著差异性;两种鉴定方法得出的AMBI等级间、M-AMBI等级间相似性较高,分别为51.02%、44.90%;两种鉴定方法得出的AMBI与M-AMBI等级更符合实际情况,且评价鸭绿江口整体生态质量状况为良。本研究表明,基于环境DNA鉴定底栖生物评价生态质量状况,在海洋环境监测调查中具有较高的应用潜力。

Investigating the potential for application of environmental DNA to identify benthic organisms for evaluating ecological quality status collection of 17 benthic samples from the Yalu River Estuary, environmental DNA and morphological identification and comparative analyses of the resulting ecological quality assessment indices (AMBI, BENTIX, Shannon-Wiener H', M-AMBI) were used, respectively. The results show: environmental DNA identification of organisms belonging to 10 class, 16 orders, 19 families, 20 genera and 22 species, morphological identification of organisms belonging to 9 class, 27 orders, 43 families, 55 genera and 57 species, with a total of 10 organisms; the two methods of identification yielded AMBI inter-index (R = 0.428, p = 0.043, y = 0.32x + 1.08), BENTIX inter-exponential (R = 0.430, p = 0.043, y = 0.28x + 3.59) significant consistency exists, while there was significant difference between the Shannon-Wiener H' indices; the two methods of identification yielded AMBI intergrade, M-AMBI intergrade higher similarity, 51.02%, 44.90%, respectively; the AMBI and M-AMBI grades from the two identification methods were more in line with the actual situation and evaluated the overall ecological quality status of the Yalu River Estuary as good. This study demonstrates that the identification of benthic organisms based on environmental DNA to evaluate the ecological quality status has a high potential for application in marine environmental monitoring surveys.

海洋生物通过细胞分裂、排泄分泌物、组织器官脱落等方式,不断将具有自身遗传信息的细胞释放到环境内,从而形成环境DNA[12]。环境DNA技术是指从环境内直接提取总DNA片段进行检测分析,可有效反映环境内生存过的生物种类与生物多样性[3]。环境DNA鉴定具有诸多优势:省时省力、节约成本、受自然环境因素影响小、拓宽监测调查范围、无需研究者具备较高的分类鉴定能力[26]
鸭绿江口位于辽宁省丹东市境内,是陆海相互作用最强烈的区域之一[7]。由于环境污染加剧与海岸线延伸,使得鸭绿江口附近海域生态系统遭受一定程度的破坏[8]。应用生物指数准确评价目前生态质量状况,是生态系统恢复的重要前提[9]。2000年欧盟组织颁布的《欧盟水框架指令》,极大程度上促进了生物指数的发展[10]。目前研究使用最广泛的底栖生物指数包含AMBI指数、BENTIX指数、香浓−维纳H'指数、M-AMBI指数等[1115]。AMBI指数已在欧洲、美洲、非洲被广泛应用,并证实可有效评价河口及近岸海域底栖生态质量状况[16];BENTIX指数源于AMBI指数,仅减少生态分组数量避免分组有误;香浓−维纳H'指数由Shannon和Wiener提出[12],主要描述生物群落的生态学特性,也可监测底栖生物群落结构变化,被认为是较好的生态质量评价指数[13]。M-AMBI指数是包含AMBI指数、香浓−维纳H'指数、生物种类数量的综合性指数,被研究者认为可以更加有效地反映人为活动对生态质量的破坏[17]
本研究基于环境DNA与形态学鉴定方法,监测鸭绿江口附近海域生态质量状况。比较分析两种鉴定方法得出的生态质量评价指数间的相关性与差异性、生态质量评价等级间的相似性。希望为今后应用环境DNA技术监测生态质量状况提供可行思路,进而为生态环境修复、资源合理利用提供重要实验依据。
2020年9月,在鸭绿江口附近海域开展底栖生物调查,设置17个站位定点采样(图1)。环境DNA鉴定样品采集:每站位使用0.05 m2抓斗式采泥器取样2次,深度为表层至5 cm;过滤水分,去除杂质,2次采样均置于50 mL离心管内混合均匀;−20℃冰箱保存运送至实验室,转入−80℃冰箱保存直至环境DNA提取。形态学鉴定样品采集:将环境DNA采集完成后的全部沉积物样品,通过孔径0.5 mm网筛分选底栖生物,并用5%甲醛溶液进行固定保存;实验室内形态鉴定、称重与计数等操作,严格参照《海洋调查规范 第6部分:海洋生物调查》(GB/T 12763.6−2007)[18]进行。
实验室使用前用紫外线灯处理至少15 min,操作桌面使用5%漂白剂擦拭[19]。将−80℃保存的环境DNA沉积物样品取出解冻,使用FastDNA® Spin Kit for Soil试剂盒提取沉积物环境DNA[20],提取后的DNA使用NanoDrop 2000进行质量检测。利用底栖生物通用引物(正向引物mlCOIintF:GGWACWGGWTGAACWGTWTAYCCYCC;反向引物jgHCO2198:TANACYTCNGGRTGNCCRAARAAYCA)扩增COI区域片段[21],该引物已被证实适用于扩增底栖生物,且扩增成功率高于其他通用引物[2122]。PCR反应体系(50 μL)包含DNA模板20 ng(5 μL)、通用引物各1.25 μL、PrimeSTAR Max 25 μL、ddH2O 17.5 μL;PCR反应流程为98℃ 3 min、35个PCR循环(98℃ 15 s,47℃ 30 s,72℃ 45 s)、72℃ 7 min延伸。将上述获得的产物序列再次扩增,插入测序接口与index序列。扩增产物经2%琼脂糖电泳检测后用Qiagen PCR production purification kit纯化产物,纯化产物经NanoDrop 2000定量后进行样品间等体积混合。构建好目标文库,使用Illumina Miseq进行测序。
高通量测序下机数据,使用Trimmomatic软件进行质量筛选,使用QIIME软件识别并剔除疑问序列。操作分类单元(Operational Taxonomic Units,OTUs)聚类处理,使用USEARCH序列比对工具,按照97%的相似程度对上述获得序列进行聚类归并和OTUs划分,并选择OTUs组内丰度最高序列作为OTUs代表序列。使用SEED V1.46软件[23],将OTUs代表序列比对到美国国立生物技术信息中心(National Center for Biotechnology Information,NCBI)数据库中进行生物注释。比对注释结果只包含序列覆盖率大于85%、相似度大于90%的结果[24]
实验室内使用体视显微镜对底栖生物样品进行分类鉴定与计数。参考书籍为《中国海洋生物图集》[25]、《中国近海多毛环节动物》[26]、《大连近海无脊椎动物》[27]、《中国动物志(无脊椎动物第四十三卷)》[28]、《胶州湾大型底栖生物鉴定图鉴》[29]

式中,GS = GⅠ + GⅡ,GT = GⅢ + GⅣ + GⅤ;%GⅠ至%GⅤ表示GⅠ至GⅤ类群生物丰度分别占总类群生物丰度的比例乘100。
根据底栖生物对生态质量状况变化的敏感程度,将底栖生物分成5个生态组[30]。GⅠ:对有机物质或污染物质富集非常敏感;GⅡ:对有机物质或污染物质富集不敏感;GⅢ:能够耐受过量有机物质或污染物质富集;GⅣ:第二级机会生物(轻度到严重失衡状况下的过渡生物);GⅤ:第一级机会生物(严重失衡状况下的生物)[17]

式中,S为生物种类数量;pi为物种i的个体比例,通过Ni/NNi是物种i个体数量,N是样品个体总数量)的比值计算[31]
M-AMBI指数是包含AMBI指数、H'指数、生物种类数量的综合指数。M-AMBI指数参考基准值确定方法:等级优参考基准值取AMBI指数数据序列最小值0.024(0.132),取H' 指数与生物种类数量数据序列最大值1.598(3.471)、8(14)(括号内为形态学鉴定参考基准值)[32];等级劣参考基准值均分别为6、0、0。
《欧盟水框架指令》建议生态质量状况评价划分5个等级,因此生态质量评价指数将生态状况划分为5个等级:优(未被污染)、良(轻度污染)、中(中度污染)、差(高度污染)、劣(严重污染),见表1
采用AMBI v5.0软件,计算AMBI指数与M-AMBI指数(名录不包含的生物,采用名录同属生物代替)[36];采用BENTIX Add-In v.1.0软件,计算BENTIX指数[37];采用PRIMER 6.0软件,计算H'指数[38];采用SPSS17.0软件,进行Pearson相关性分析;采用Origin软件,进行系统聚类分析;采用Origin与R语言程序软件,绘制本文图片。
高通量测序共检测出有效序列120.5万条,其中高质量序列112.5万条;每站位高质量序列在5.0万至8.6万条之间,平均6.6万条。将高质量序列按照97%的相似程度,进行聚类整合与OTUs划分共获得2639个OTUs,每站位OTUs数在112~504之间。从操作分类单元(OTUs)稀释曲线(图2)得出以97%相似程度作为阈值,测序量足够覆盖大部分生物种类。将获得的OTUs代表序列与NCBI数据库进行比对,其中22个OTUs注释为底栖生物,底栖生物注释率(注释为底栖生物OTUs数量/总OTUs数量)在0.95%~4.73%之间,见表2
环境DNA鉴定底栖生物隶属于10纲16目19科20属22种,每站位生物种类数量在3~8个之间,并将每个站位生物相对丰度百分比进行统计绘图(图3)。形态学鉴定底栖生物隶属于9纲27目43科55属57种,每个站位生物种类数量在2~14个之间,并将每站位生物相对丰度百分比进行统计绘图(图4),两种鉴定方法共有生物10种(表A1)。
环境DNA与形态学鉴定结果差别较大,主要是由基因数据库不完善和监测技术本身性质造成的。基因数据库不完善致使大量OTUs未被注释,导致环境DNA鉴定生物种类较少。环境DNA技术监测某一区域(范围)内的生物种类,而形态学监测某一点的生物种类,二者具有本质上的区别,从而导致每个站位间环境DNA鉴定生物种类具有较高重合性。
本研究均选取OTUs注释为底栖生物的数据进行指数计算,这是因为AMBI指数、BENTIX指数、M-AMBI指数本身性质均是建立在底栖生物类群上进行计算的。根据上述软件计算生态质量评价指数,并将计算结果进行统计(表A2)。
9个站位AMBI1指数高于AMBI2指数、7个站位BENTIX1指数高于BENTIX2指数、3个站位H'1指数高于H'2指数、9个站位M-AMBI1指数高于M-AMBI2指数(图5)。AMBI1与AMBI2指数存在显著一致性(Pearson单侧:R = 0.428,p = 0.043,y = 0.32x + 1.08)、BENTIX1与BENTIX2指数存在显著一致性(Pearson单侧:R = 0.430,p = 0.043,y = 0.28x + 3.59)(图6),H'1与H'2指数存在显著差异性(Friedman:χ2 = 7.118,p < 0.05)。AMBI1与BENTIX1、AMBI2指数存在显著相关性;BENTIX1与AMBI2、BENTIX2指数存在显著相关性;H'1与M-AMBI1指数存在显著相关性;AMBI2与BENTIX2指数存在显著相关性;BENTIX2与M-AMBI2指数存在显著相关性;H'2与M-AMBI2指数存在显著相关性(图7)。
根据生态质量评价指数标准值,将计算所得评价指数划分为优(1)、良(2)、中(3)、差(4)、劣(5)5个等级(1~5为等级代替值),并将等级结果进行统计(表A2)。
58.82%的站位AMBI1与AMBI2等级相同、41.18%的站位BENTIX1与BENTIX2等级相同、11.76%的站位H'1与H'2等级相同、52.94%的站位M-AMBI1与M-AMBI2等级相同(图8)。AMBI1与AMBI2等级百分比最为相近,M-AMBI1与M-AMBI2等级百分比相近程度次之(图9)。将全部评价等级进行聚类分析,结果显示站位间相似性较低,选取40%相似性为分组标准,站位可划分为5类;将环境DNA鉴定评价等级进行聚类分析,结果显示站位间相似性较低,选取40%相似性为分组标准,站位可划分为7类;将形态学鉴定评价等级进行聚类分析,结果显示站位间相似性较低,选取40%相似性为分组标准,站位可划分为5类(图10)。将不同评价等级进行聚类分析,结果显示评价等级间相似性较低,选取40%相似性为分组标准,评价等级可划分为6类,AMBI1与AMBI2(51.02%)、M-AMBI1与M-AMBI2(44.90%)、BENTIX1、BENTIX2、H'1、H'2(图10)。
根据各评价等级均值以及分组情况:AMBI1与AMBI2、M-AMBI1与M-AMBI2评价鸭绿江口整体生态质量状况为良,比较符合实际生态质量状况;BENTIX1、H'1、H'2评价鸭绿江口生态质量状况受污染程度偏高,而BENTIX2评价偏低,比较不符合实际生态质量状况。
本次研究58.36%的OTUs未被注释,高于以往研究未注释率35.60%[39]。导致OTUs注释率偏低的原因主要有:鸭绿江口海域受人为干扰与陆源性生物影响较大,并且尚未找到适用于所有底栖生物的通用引物[40];鸭绿江口海域尚未建立底栖生物基因数据库,致使大量OTUs无法被成功注释;全球海洋生物调查显示我国未命名海洋生物占比较高,并且鸭绿江口监测到的底栖生物种类数量偏低,致使基因数据库所含该海域底栖生物基因数量较少[4143]
环境DNA鉴定优势物种为青岛文昌鱼(Branchiostoma belcheri)、丝异须虫(Heteromastus filiforms)、相模多精囊海鞘(Perophora sagamiensis);形态学鉴定优势物种为东方长眼虾(Ogyrides orientalis)、菲律宾蛤仔(Ruditapes philippinarum)、丝异须虫(Heteromastus filiforms)。环境DNA鉴定生物种类数量波动性较小,且空间上未发现明显的变化趋势;形态学鉴定生物种类数量波动性较大,且空间上随着远离海岸线波动性逐渐减缓。环境DNA与形态学鉴定得出的AMBI指数、BENTIX指数、M-AMBI指数评价生态质量状况的大致变化趋势均为随着空间远离海岸线生态质量逐渐改善;环境DNA鉴定得出的H'指数在空间上未发现明显的变化趋势,而形态学鉴定得出的H'指数随着空间远离海岸线存在上升趋势并逐渐稳定。
根据以往研究:鸭绿江口附近海域底栖生态质量状况和沉积物重金属污染状况均有所改善,潜在生态风险总体属于低风险等级[4445]。本次研究AMBI指数和M-AMBI指数评价鸭绿江口整体生态质量状况为良,比较符合实际生态质量状况;而底栖生物多样性指数普遍偏低。研究结果表明,调查区域内底栖生物的生存环境良好,仅人为活动作业(拖网作业)影响底栖生物种类数量与个体数量,从而降低底栖生态系统稳定性。建议渔业监管部门明确规定拖网使用权限,尽量减少网囊部对海底的扰动,具体方法如下:明确规定使用拖网的最浅水深;尽量减少近岸海域拖网频率;网型管控减少拖曳距离、减少网板重量、减少网衣长度。
AMBI指数和BENTIX指数主要评价底栖生物生存环境的质量状况,无法区分人为环境压力与自然环境压力;H'指数主要评价底栖生物群落多样性的质量状况,无法区分人为活动干扰与生存环境干扰;M-AMBI指数为综合性指数,将生存环境质量状况、群落多样性质量状况以及种类数量相结合,更能够有效反映实际的生态质量状况。环境DNA和形态学鉴定得出的AMBI指数、M-AMBI指数评价生态质量更符合实际情况,且评价鸭绿江口整体生态质量状况为良。
环境DNA技术将会与机器学习、遥感、云服务、人工智能等新型科技相结合,共同监测生态系统变化与质量状态。将多种新型科技相结合不仅可提供新颖的数据获取方式,还可提供多方面、多层次的生态系统动态变化信息。
