Taking the chloroplast genomes of five coffea plants, namely Coffea liberica, C. canephora, C. arabica, C. eugenioides, and C. racemosa, as the research objects, a series of statistical and comparative analyses were carried out. The results demonstrated that the lengths of the chloroplast genomes varied from 154 751 bp to 155 189 bp, with C. arabica a possessing the longest genome and C. canephora having the shortest. The average GC content was determined to be 34.98%. Both C. liberica and C. arabica encoded 130 genes, while C. eugenioides had the largest number of genes, totaling 138, and C. racemosa had the least, with only 121. Upon comparing the border regions of the chloroplast genomes of the five coffee plants, it was observed that the directional sequence arrangements were consistent, thereby reflecting the high conservation of the chloroplast genome structure. The analysis of SSR sequences indicated that the five coffee plants exhibited a pronounced AT bias, and the types and quantities of SSRs differed among them. Through the analysis of nucleotide diversity variation sites, five segments with relatively significant nucleotide variations were identified, namely PetN-PsbM, accD, accD-PsaI, rpl16 and ndhF-rpl32. Furthermore, based on the combined analysis of the chloroplast genomes and the five highly variable nucleotide regions, a phylogenetic tree of 19 Coffea plants was successfully constructed, which shed light on their genetic relationships. This study can serve as a valuable reference for the identification of germplasm resources, the exploration of origin and evolution, as well as the hybrid breeding of Coffea plants.

本研究以大粒种咖啡(Coffea liberica)、中粒种咖啡(C. canephora)、小粒种咖啡(C. arabica)、丁香咖啡(C. eugenioides)及总状咖啡(C. racemosa)5种咖啡属植物的叶绿体基因组为研究对象,对其进行统计和比较分析。结果表明:叶绿体基因组长度在154 751~155 189 bp之间,最长的是小粒种咖啡,最短的是中粒种咖啡,GC平均含量为34.98%;大粒种咖啡和小粒种咖啡叶绿体基因组均编码130个基因,丁香咖啡叶绿体基因组编码基因最多,为138个,总状咖啡叶绿体基因组编码基因最少,为121个;比较5种咖啡植物叶绿体基因组边界区域发现,方向顺序排列一致,体现了叶绿体基因组结构的高度保守性;SSR序列分析表明,5种咖啡植物具有较强的AT偏向性,且SSR类型和数目均不相同;经核苷酸多样性变异位点分析,筛选出了5个核苷酸变异较大的区段,包括PetN-PsbM、accD、accD-PsaI、rpl16和ndhF-rpl32。进一步基于叶绿体基因组和5个核酸高变区的联合分析,构建19种咖啡属植物的系统发育树,揭示其亲缘关系。本研究可为咖啡属植物的种质资源鉴定、起源进化及杂交育种提供参考依据。

本研究以大粒种咖啡(Coffea liberica)、中粒种咖啡(C. canephora)、小粒种咖啡(C. arabica)、丁香咖啡(C. eugenioides)及总状咖啡(C. racemosa)5种咖啡属植物的叶绿体基因组为研究对象,对其进行统计和比较分析。结果表明:叶绿体基因组长度在154 751~155 189 bp之间,最长的是小粒种咖啡,最短的是中粒种咖啡,GC平均含量为34.98%;大粒种咖啡和小粒种咖啡叶绿体基因组均编码130个基因,丁香咖啡叶绿体基因组编码基因最多,为138个,总状咖啡叶绿体基因组编码基因最少,为121个;比较5种咖啡植物叶绿体基因组边界区域发现,方向顺序排列一致,体现了叶绿体基因组结构的高度保守性;SSR序列分析表明,5种咖啡植物具有较强的AT偏向性,且SSR类型和数目均不相同;经核苷酸多样性变异位点分析,筛选出了5个核苷酸变异较大的区段,包括PetN-PsbM、accD、accD-PsaI、rpl16和ndhF-rpl32。进一步基于叶绿体基因组和5个核酸高变区的联合分析,构建19种咖啡属植物的系统发育树,揭示其亲缘关系。本研究可为咖啡属植物的种质资源鉴定、起源进化及杂交育种提供参考依据。

Taking the chloroplast genomes of five coffea plants, namely Coffea liberica, C. canephora, C. arabica, C. eugenioides, and C. racemosa, as the research objects, a series of statistical and comparative analyses were carried out. The results demonstrated that the lengths of the chloroplast genomes varied from 154 751 bp to 155 189 bp, with C. arabica a possessing the longest genome and C. canephora having the shortest. The average GC content was determined to be 34.98%. Both C. liberica and C. arabica encoded 130 genes, while C. eugenioides had the largest number of genes, totaling 138, and C. racemosa had the least, with only 121. Upon comparing the border regions of the chloroplast genomes of the five coffee plants, it was observed that the directional sequence arrangements were consistent, thereby reflecting the high conservation of the chloroplast genome structure. The analysis of SSR sequences indicated that the five coffee plants exhibited a pronounced AT bias, and the types and quantities of SSRs differed among them. Through the analysis of nucleotide diversity variation sites, five segments with relatively significant nucleotide variations were identified, namely PetN-PsbM, accD, accD-PsaI, rpl16 and ndhF-rpl32. Furthermore, based on the combined analysis of the chloroplast genomes and the five highly variable nucleotide regions, a phylogenetic tree of 19 Coffea plants was successfully constructed, which shed light on their genetic relationships. This study can serve as a valuable reference for the identification of germplasm resources, the exploration of origin and evolution, as well as the hybrid breeding of Coffea plants.

咖啡是全球重要的经济作物,包括大粒种咖啡(Coffea liberica)、中粒种咖啡(C. canephora)、小粒种咖啡(C. arabica)、丁香咖啡(C. eugenioides)和总状咖啡(C. racemosa)等,其中以小粒种、中粒种咖啡及大粒种为主要栽培种[1-2]。近年来,伴随咖啡市场的快速发展,人们对咖啡品质和产量的要求越发严格[3]。咖啡的品质和产量受自身遗传特性的限制[4],在遗传特性上,叶绿体发挥着重要作用[5]。叶绿体在植物体内的重要性不言而喻,其基因组小且结构简单,自主拥有一套母系遗传系统[6],其DNA是由4部分组成的环状结构,长度在120~217 kb之间,因植物种类不同而长短不一[7]。由于这种特殊性,叶绿体基因组在植物分子进化研究中被学者们所偏爱,广泛用于植物系统进化和遗传等研究中[8]。随着测序技术的迅猛发展,大量物种的叶绿体基因组信息被公布[9],使得依托于叶绿体基因组的相关研究得以开展。
目前,关于咖啡叶绿体基因组的研究主要集中在大粒种、中粒种、小粒种咖啡及丁香咖啡上。LI等[10]对大粒种咖啡、中粒种咖啡、小粒种咖啡、小粒咖啡波邦及小粒咖啡铁皮卡进行了叶绿体基因组密码子使用模式分析,结果表明,大粒种咖啡、中粒种咖啡、小粒种咖啡具有高度的相似性,均表现出相似的碱基组成,密码子偏好以A/T结尾;小粒咖啡波邦叶绿体基因组密码子的偏性较弱,倾向于A/T结尾[11];小粒咖啡铁皮卡叶绿体基因组密码子的偏性较弱,偏好AU结尾[12]。TESFAYE等[13]对丁香咖啡叶绿体基因组进行研究,表明其是小粒种咖啡的一个重要亲本物种,结构与中粒种咖啡相似,长度约为155 kb,基因结构较为保守。此外,总状咖啡(C. racemosa)被发现于莫桑比克,是一个二倍体咖啡属植物,由于其耐干旱、抗性强、低咖啡因,常被用于杂交中间材料来进行抗性育种选择,在叶绿体基因组方面的研究鲜见[14-15]
而当前咖啡研究主要以小粒种咖啡为主,缺乏多个物种之间比较研究。这不仅对其他咖啡种的研究存在一定的局限性,也不利于持续开展咖啡杂交育种。因此,本研究通过比较基因组学手段,以大粒种咖啡、中粒种咖啡、小粒种咖啡、丁香咖啡和总状咖啡为对象,进行叶绿体基因组比较分析,明确5种咖啡属植物叶绿体基因组序列基本信息,包括LSC区(large single copy region,大单拷贝区)、SSC区(small single copy,小单拷贝区)和IR区(inverted repeat,反向重复区)的长度,GC含量、gene类型及数目;了解LSC、SSC和IR边界区域之间的变化;分析SSR位点;确定高变区片段;重建5种咖啡及其近缘种的系统进化树,以阐明它们之间的亲缘关系,并为该属的系统进化研究提供有效的分子标记。
从NCBI数据库(https://www.ncbi.nlm.nih.gov/)下载大粒种咖啡(MW970411.1)、中粒种咖啡(KU500324.1)、小粒种咖啡(EF044213.1)、丁香咖啡(NC083907.1)和总状咖啡(MK577911.1)等5种咖啡属植物的叶绿体基因组序列。
利用IR Scope(https://irscope.shinyapps.io/irapp/)在线工具确定5种咖啡属植物叶绿体基因组序列LSC区、SSC区和IR区的长度;利用Geneious软件确定其GC含量、gene类型及数目。
利用IR Scope工具分析5个叶绿体基因组3个区(LSC、SSC和IR)的连接边缘位点,了解边界区域之间的变化。
利用MISA(https://webblast.ipk-gatersleben.de/misa/)在线工具分析5种植物叶绿体基因组SSR位点,单核苷酸、二核苷酸、三核苷酸、四核苷酸、五核苷酸、六核苷酸重复次数分别设置为10、6、5、5、5、5。
利用DnaSP 5软件计算咖啡属19个叶绿体基因组(表1)的核苷酸多态性(nucleotide diversity,Pi)。设置滑动窗口参数为:长度600 bp,步长200 bp,得到高变区片段,同时结合mVISTA(http://genome.lbl.gov/vista/in)在线工具确定咖啡属植物叶绿体基因组内高变区片段。
经NCBI数据库另外获取咖啡属14种植物的叶绿体基因组序列,以茜草科栀子属(Gardenia)的栀子花(G. jasminoides)为外内群,采用phylosuite软件中的MAFFT和Gblocks工具对叶绿体基因组序列进行比对分析,选择ModelFinder筛选最佳模型,用IQ-TREE进行建树,经Figtree软件美化后得到19种咖啡属植物的进化树结果。而后基于上述高变区片段区域,同样采用phylosuite软件中的MAFFT和Gblocks对高变区序列进行比对分析后,用Concatenate Sequence进行序列拼接,选择Partition Finder2进行模型筛选,最后用IQ-TREE进行建树,经Figtree软件美化后得到咖啡属高变区的进化树结果。
通过对丁香咖啡、总状咖啡、大粒种咖啡、中粒种咖啡、小粒种咖啡的叶绿体基因组信息进行统计和比较分析(表2)。结果显示:叶绿体基因组长度在154 751~155 189 bp之间;最长的是小粒种咖啡(155 189 bp),最短的是中粒种咖啡(154 751 bp),二者之间相差438 bp;而中粒种咖啡和大粒种咖啡之间仅相差48 bp,丁香咖啡和小粒种咖啡之间仅相差66 bp。这5种咖啡属植物叶绿体基因组的GC平均含量均为34.98%。此外,LSC区长度为84 868~86 474 bp;SSC区长度为18 114~53 243 bp,中粒种咖啡最长(53 543 bp);IR区长度为7517~25 943 bp,中粒种咖啡最短(7517 bp);IR区GC含量除中粒种咖啡外,其余均高于LSC区和SSC区。
大粒种咖啡和小粒种咖啡叶绿体全基因组均编码130个基因,都包含8个rRNA基因、37个tRNA基因及85个蛋白编码基因;丁香咖啡叶绿体全基因组共编码138个基因,包含8个rRNA基因、45个tRNA及85个蛋白编码基因;总状咖啡叶绿体全基因组共编码121个基因、36个tRNA及85个蛋白编码基因,无rRNA基因;中粒种咖啡叶绿体全基因组共编码131个基因,包含8个rRNA基因、37个tRNA及86个蛋白编码基因,比大粒种咖啡和小粒种咖啡少1个蛋白编码基因。
叶绿体基因组长度的变化与IR区边界的扩张、收缩相关[16-17]。比较分析5种咖啡植物叶绿体基因组的边界区域(图1)发现,5种咖啡属植物叶绿体基因组方向顺序排列一致,4个边界除中粒咖啡种和大粒咖啡种存在不同基因外,丁香咖啡、小粒种咖啡、总状咖啡的基因一致,表现出基因的扩张或收缩,中粒种咖啡的JLA和JLB位于rpl2基因内部,且向IR区扩张的长度均为824 bp;而JSB和JSA均位于ycf2基因内部,且向IR a区扩张的长度为6067 bp,向IR b区扩张的长度为6065 bp;丁香咖啡、总状咖啡、大粒咖啡种、小粒种咖啡4种植物的JLB均位于rps 19基因内部,且向IR扩张的长度分别为90、92、94、88 bp。JSB与ycf1的距离均为1 bp,JSA与ndhF的距离均为8 bp,其中丁香咖啡的JLA与trnH的距离为2 bp,表明5种咖啡属之间的叶绿体基因组结构表现出高度保守性以及基因多样性。
5种咖啡属植物叶绿体基因组的SSR序列分析(图2)发现,3种类型的SSR序列重复序列,分别是单核苷酸(P1)、二核苷酸(P2)和复合型(C)。其中,单核苷酸重复类型最多,主要由A和T碱基重复组成,二核苷酸重复类型相同且均为AT碱基重复,表明这5种咖啡属植物具有较强的AT偏向性。此外,5种植物的SSR类型和数目均不相同,其中,总状咖啡3个SSR类型,包含29个P1、3个P2、1个C,数目共计33个;小粒种咖啡3个SSR类型,包含27个P1、1个P2、2个C,数目共计30个;中粒种咖啡2个SSR类型,包含23个P1、1个C,数目共计24个;大粒咖啡种2个SSR类型,包含32个P1、2个C,数目共计34个;丁香咖啡3个SSR类型,包含24个P1、1个P2、3个C,数目共计28个;其中,中粒种咖啡和大粒咖啡种中只有P1和C两种SSR类型,没有P2类型。
采用DnaSP软件对19个咖啡属植物的叶绿体基因组进行变异位点分析(图3)发现,共有4069个多态位点,不同区段的叶绿体基因组Pi为0~0.01879,平均值为0.00454。以Pi>0.014为阈值,筛选出5个核苷酸变异较大的区段,包括PetN-PsbM、accD、accD-PsaI、rpl16和ndhF-rpl32。5个高变区片段中,3个为基因间隔片段,2个为蛋白编码基因片段。这说明基因间隔区域表现出比编码区更高的核苷酸多样性。
本研究基于叶绿体全基因组和高变区片段联合矩阵,利用ML法分别构建19种咖啡属植物的系统发育树(图4图5)。结果均表明,中粒种咖啡和大粒咖啡种以100%支持率聚为一支,总状咖啡和假桑给巴尔咖啡以100%支持率聚为一支。在基于叶绿体全基因组建树结果中,小粒种咖啡和小粒种咖啡红波邦以84%的支持率聚为一支,丁香咖啡则单独聚成一支;而在基于高变区的建树结果中,小粒种咖啡和丁香咖啡以93%的支持率聚为一支,小粒种咖啡红波邦单独聚成一支,2种建树结果说明丁香咖啡与小粒种咖啡具有更近的亲缘关系,而小粒种咖啡和小粒种咖啡红波邦的亲缘关系更近。由此可见,基于高变区片段联合矩阵构建的系统发育树与基于叶绿体全基因组构建的系统发育树的拓扑结构存在一定差异,也在一定程度上揭示了咖啡属物种亲缘关系。
本研究对5种咖啡属植物的叶绿体基因组进行了比较分析,揭示了其在基因组大小、结构、SSR分布、核苷酸多样性以及系统发育关系方面的保守性和差异性。研究表明,5种咖啡的叶绿体基因组大小为154 751~155 189 bp,整体表现较为保守,其大小的变化主要与反向重复区(IR区)的扩张和收缩有关,这在其他植物中同样普遍存在[16-17]。其中,小粒种咖啡的叶绿体基因组最长,而中粒种咖啡的基因组最短,二者的基因组差异主要集中在IR区和LSC区。这种基因组长度的差异可能与物种的特异性进化、环境适应性或基因组重组有密切关联[18-21]。中粒种咖啡的IR区扩展尤为显著,JLA和JLB边界位于rpl2基因内部,扩展了824 bp,而JSB和JSA边界则分别向IRa和IRb区域扩展了6067 bp和6065 bp。这表明中粒种咖啡的IR区扩展性强,与其他咖啡属植物相比,其叶绿体基因组结构发生了明显变化。IR区的扩张可能在基因稳定性、基因复制和环境适应性中发挥了重要作用,这一现象在其他植物中也有广泛报道[22-25]
此外,通过MISA软件分析发现,5种咖啡属植物的叶绿体基因组中存在不同数量的SSR序列,且单核苷酸重复序列(P1)占据主导地位,显示出明显的AT偏向性。这种偏向与叶绿体基因组中A和T碱基的高复制效率有关,且通常不易受到外部环境的影响[26-27]。不同物种的SSR数量差异显著,例如总状咖啡具有33个SSR位点,而中粒种咖啡仅有24个。这些差异可能反映了物种在进化历史、生态适应性和基因重组方面的不同[28],可用于咖啡遗传多样性、种质资源鉴定等研究中,并为咖啡育种提供重要的分子工具[29-30]
本研究经分析核苷酸多样性后发现,咖啡属植物叶绿体基因组的整体多样性较低,平均值为0.004 54。然而,在特定基因间隔区(如PetN-PsbM、accD和rpl16)中,核苷酸多样性显著增加。这些高变区主要位于非编码区,表明这些区域在物种分化过程中发生了较多的突变和重组,类似现象在花生和虎杖植物中也有所观察[31-32]。为物种间的遗传多样性提供了参考,可作为分子标记应用于物种鉴定和系统发育研究中[33]。此外,非编码区的变异率通常高于编码区,在调控基因表达和环境适应中可能具有重要作用[34-35]。本研究基于叶绿体基因组和高变区的联合分析,成功构建了咖啡属植物的系统发育树。结果显示,中粒种咖啡与大粒咖啡种聚为一支,支持率为100%,表明它们在进化上具有紧密的亲缘关系,可能共享相似的生态适应性[36]。此外,总状咖啡与假桑给巴尔咖啡也聚为一支,支持率同样为100%,这进一步说明它们在进化上具有高度的相似性。对于小粒种咖啡,其与丁香咖啡聚为一支,支持率较高,这与小粒种咖啡作为中粒种咖啡和丁香咖啡的杂交后代的异源四倍体起源假说一致。这一结果与之前关于小粒种咖啡起源的研究相吻合[37]。此外,小粒种咖啡红波邦在高变区分析中表现出与小粒种咖啡和丁香咖啡之间较近的亲缘关系,也表明不同咖啡品种之间存在复杂的遗传背景和进化历史[38]。通过以上研究,最终可为咖啡属植物的种质资源鉴定、进化研究及杂交育种提供重要的参考依据,咖啡属植物的遗传改良和种质资源保护将迎来新的机遇。
