Drought resistant microbial preparations are beneficial soil microorganisms that produce plant growth hormone to enhance the drought tolerance of plants and promote plant growth, which is an ideal substitute for traditional chemical drought resistant preparations. In this study, the bacteria obtained in the soils of Wuyishan tea plantation were used as the research object to screen strains with the high secretion indole-3-acetic acid (IAA) ability and strong drought resistance, and the culture conditions optimization and whole genome sequencing analysis were also conducted. A strain SZF7 with high secreting IAA was obtained, which belonged to Bacillus cereus, which had stronger drought resistance than other strains. The optimal culture conditions for IAA secretion of SZF7 were pH 5.0 and 37 ℃ with 24 h incubation, and pH and temperature significantly affected on the IAA secretion. In the COG and KEGG metabolic pathways of SZF7 genome, the genes related to biological metabolism accounted for 47.96% and 68.52% of the total functional genes, respectively. The genes related to plant growth promotion included IAA, siderophore, non-ribosomal peptide synthase (NRPS), lipopeptide compounds and bacillibactin. There were two IAA synthesis pathways in SZF7, one of which was indole-3-pyruvate pathway mediated by indole-3-pyruvate decarboxylase, and the other was tryptamine pathway mediated by indole-3-glycerol phosphate synthase. This study would provide a scientific basis for the application of drought-resistant and growth-promoting bacteria in the production of tea and other cash crops.

作为一种非生物胁迫,干旱导致经济作物产量和质量下降,从而严重影响其经济效益,因此,一些能够替代化学抗旱制剂且对植物具有促生作用的功能微生物亟待发掘。本研究以武夷山茶园土壤细菌为研究对象,筛选获得高分泌吲哚乙酸(indole-3-acetic acid,IAA)能力的强抗旱菌株,并对其进行最佳培养条件优化和全基因组测序分析。结果表明:获得1株具有高分泌IAA能力的强抗旱菌株SZF7,其抗旱能力强于其他同批次筛选的菌株,经鉴定SZF7为蜡状芽孢杆菌(Bacillus cereus);SZF7分泌IAA的最佳培养条件为pH 5.0、温度37 ℃和培养时间24 h,且pH和温度对其IAA分泌量具有显著影响;SZF7基因组的COG和KEGG代谢途径中,参与生物代谢大类的基因数量分别占总功能基因的47.96%和68.52%,且其基因组包含IAA、铁载体、非核糖体肽合成酶(nonribosomal peptide synthetase,NRPS)、脂肽类化合物和嗜铁素等植物促生相关基因;SZF7的IAA合成途径分别为由吲哚-3-丙酮酸脱羧酶催化的吲哚-3-丙酮酸途径和吲哚-3-甘油磷酸合成酶催化的色胺酸途径。本研究结果为抗旱促生菌剂在茶叶等经济作物生产上的应用提供科学依据。

作为一种非生物胁迫,干旱导致经济作物产量和质量下降,从而严重影响其经济效益,因此,一些能够替代化学抗旱制剂且对植物具有促生作用的功能微生物亟待发掘。本研究以武夷山茶园土壤细菌为研究对象,筛选获得高分泌吲哚乙酸(indole-3-acetic acid,IAA)能力的强抗旱菌株,并对其进行最佳培养条件优化和全基因组测序分析。结果表明:获得1株具有高分泌IAA能力的强抗旱菌株SZF7,其抗旱能力强于其他同批次筛选的菌株,经鉴定SZF7为蜡状芽孢杆菌(Bacillus cereus);SZF7分泌IAA的最佳培养条件为pH 5.0、温度37 ℃和培养时间24 h,且pH和温度对其IAA分泌量具有显著影响;SZF7基因组的COG和KEGG代谢途径中,参与生物代谢大类的基因数量分别占总功能基因的47.96%和68.52%,且其基因组包含IAA、铁载体、非核糖体肽合成酶(nonribosomal peptide synthetase,NRPS)、脂肽类化合物和嗜铁素等植物促生相关基因;SZF7的IAA合成途径分别为由吲哚-3-丙酮酸脱羧酶催化的吲哚-3-丙酮酸途径和吲哚-3-甘油磷酸合成酶催化的色胺酸途径。本研究结果为抗旱促生菌剂在茶叶等经济作物生产上的应用提供科学依据。

Drought resistant microbial preparations are beneficial soil microorganisms that produce plant growth hormone to enhance the drought tolerance of plants and promote plant growth, which is an ideal substitute for traditional chemical drought resistant preparations. In this study, the bacteria obtained in the soils of Wuyishan tea plantation were used as the research object to screen strains with the high secretion indole-3-acetic acid (IAA) ability and strong drought resistance, and the culture conditions optimization and whole genome sequencing analysis were also conducted. A strain SZF7 with high secreting IAA was obtained, which belonged to Bacillus cereus, which had stronger drought resistance than other strains. The optimal culture conditions for IAA secretion of SZF7 were pH 5.0 and 37 ℃ with 24 h incubation, and pH and temperature significantly affected on the IAA secretion. In the COG and KEGG metabolic pathways of SZF7 genome, the genes related to biological metabolism accounted for 47.96% and 68.52% of the total functional genes, respectively. The genes related to plant growth promotion included IAA, siderophore, non-ribosomal peptide synthase (NRPS), lipopeptide compounds and bacillibactin. There were two IAA synthesis pathways in SZF7, one of which was indole-3-pyruvate pathway mediated by indole-3-pyruvate decarboxylase, and the other was tryptamine pathway mediated by indole-3-glycerol phosphate synthase. This study would provide a scientific basis for the application of drought-resistant and growth-promoting bacteria in the production of tea and other cash crops.

茶树[Camellia sinensis (L.)]广泛分布于中国热带和亚热带地区,是重要的多年生特色经济作物之一[1-2]。随着全球气温的不断上升,高温、干旱等极端天气持续时间长,使我国大部分茶园深受极端天气的危害,尤其是作为世界乌龙茶发源地的武夷山[3-4]。干旱致使茶树生长受到抑制,对茶叶产量和质量都造成了不可逆转的伤害,从而严重制约了武夷山及我国茶产业的进一步发展和经济效益的提高[3]。因此,除了关注茶树自身对干旱胁迫的应对策略外,根际微生物对提高茶树抗旱能力的研究已成为当前的研究热点[3,5]
根际促生菌(plant growth promoting rhizobacteria, PGPR)是一类生存于植物根际土壤中通过产生植物必需激素或转化产生可溶性矿物质等直接或间接促进植物生长的有益微生物[5]。其中,PGPR分泌的吲哚乙酸(indole-3-acetic acid, IAA)是一种天然生长素,具有促生和抗旱等有益功能[6-8]。植物根际的大部分PGPR,如芽孢杆菌属(Bacillus)、假单胞菌属(Pseudomonas)、变形杆菌属(Proteus)等均可分泌IAA[9]。PGPR的IAA合成途径中包括吲哚-3-丙酮酸和色氨酸等多种途径,并且一种PGPR中可能同时存在多条合成途径[10]。研究表明,由吲哚-3-丙酮酸脱羧酶(indole-3-pyruvate decarboxylase)介导的吲哚-3-丙酮酸途径是大部分PGPR中最基本和最主要的IAA合成途径,其次是由吲哚-3-甘油-磷酸合酶(indole-3-glycerol phosphate synthase)介导的色氨酸途径[11]。IAA通常作用于根际细胞壁,促进植物根系生长,从而提高植物水分吸收和土壤养分获取能力以应对干旱环境[12]。如苏云金芽孢杆菌分泌的IAA有利于植物中钾和脯氨酸的积累,从而促进其生长并缓解干旱胁迫[7];黄精根际土壤中芽孢杆菌和葡萄球菌分泌的IAA均具有促进黄精种子萌发的效果[13]
鉴于高IAA分泌型PGPR对植物抗旱和生长的重要性,开展抗旱促生菌的筛选、培养条件优化和功能基因挖掘,对其在农业生产上的生物抗旱应用具有重要意义。本研究从武夷山茶园土壤中分离获得的微生物中筛选出高分泌IAA的强抗旱菌株,探究其最佳培养条件,利用全基因组测序分析其相关功能基因和抗旱机理,研究结果为促生菌剂在干旱农业生产上的应用提供科学依据。
由课题组筛选到的武夷山茶园根际土壤细菌130株[14]
聚乙二醇(PEG 6000,上海易恩化学技术有限公司);Salkowski试剂(7.9 mol/L H2SO4含12 g/L FeCl3)。培养基为LB培养基:每升含胰蛋白胨10 g,酵母提取物5 g,氯化钠10 g,pH 6.0,固体培养基再加琼脂20 g;模拟干旱培养基:于LB液体培养基中添加PEG 6000使其浓度达25%[15]
菌株接种至LB液体培养基中,于37 ℃、150 r/min条件下培养24 h,取菌液经10 000 r/min离心10 min,取上清液测定IAA含量。IAA含量测定参考GUSMIATY等[16]的方法略加改进,即在上清液中加入Salkowski比色液于室温下暗培养24 h后呈粉红色,使用分光光度计在520 nm波长下测量吸收值,将获得的吸收值代入标准曲线计算IAA含量。
选取1.2.1中高分泌IAA能力的菌株进行培养,取对数期的菌液为种子液,以1%体积分数接种至添加25% PEG 6000(渗透压为-0.735 MPa)的LB培养基中,在37 ℃、150 r/min条件下培养24 h,使用分光光度计在600 nm波长下测量菌液浓度,同时使用无菌培养液作为空白对照,以此条件模拟极端干旱胁迫环境下菌株的生长情况[15]。即用25% PEG 6000模拟培养基培养后,根据菌液的光密度(OD600)值可以将菌株的抗旱能力分为高度敏感型(OD600<0.30)、敏感型(0.30≤OD600<0.40)、耐受型(0.40≤OD600≤0.50)和完全耐受型(OD600>0.50)[15]
以1.2.1与1.2.2为基础,筛选出具有高抗旱能力的促生菌株SZF7,对该菌株进行促分泌IAA能力的培养条件优化。选取pH、培养时间和温度3个因素不同水平分别对SZF7分泌IAA能力的影响进行研究。其中,pH设置4.5、5.0、5.5、6.0共4个水平,培养温度设置28、31、34、37、40 ℃共5个水平,培养时间设置6、9、13、24、27、30 h共6个水平。根据单因素试验结果,进行3因子3水平L9(34)正交试验,即pH(4.5、5.0、5.5)、温度(34、37、40 ℃)和培养时间(24、27、30 h),以确定最佳培养条件组合。
首先取菌株SZF7的纯培养物进行革兰氏染色后观察其形态。再将纯培养物送上海美吉生物医药科技有限公司,构建400 bp的插入片段,利用二代测序平台Illumina进行PE150(pair-end)测序,并将其组装得到多条基因组scaffold。通过MEGA 10.1.7软件选择NJ(neighbor-joining)法构建系统进化树[17],利用Gene Mark S软件对基因组中存在的蛋白编码序列(CDS)进行预测,采用Diamond软件对多类数据库注释进行分析比对,以提供NR、Swiss-Prot、P-fam、COG[18]、GO及KEGG[19]的预测结果,使用antismash网站[20]进行次级代谢物合成基因簇的注释、分析和预测,分析菌株潜在的合成次生代谢产物的能力。
通过Frequnce函数对不同菌株的IAA分泌能力进行分组分析,使用IBM SPSS Statistics 24软件进行方差分析,利用Duncan's检验法进行单因素的差异性分析,利用Origin 2024软件进行数据整理和可视化。
根据130株菌株的IAA分泌能力可将其分为3组,IAA分泌能力较低的共6株,占4.615%,IAA含量在2.69~4.97 mg/L之间;IAA分泌能力一般的共82株,占63.077%,IAA含量在5.09~8.81 mg/L之间;IAA分泌能力强的共42株,占32.308%,IAA含量在9.02~21.91 mg/L之间。
从IAA分泌能力强的42株菌株中筛选到7株强抗旱能力菌株:SX-MWS5、HHG-GS4、TM 1200m5、HCQT1、NLK11、WQH3、SZF7,在25% PEG 6000模拟干旱条件下菌液的OD600值分别为0.75、0.90、1.00、1.02、1.14、1.16、1.20,均大于0.50,表明这些菌株的抗旱能力均为完全耐受型。其中菌株SZF7的OD600值最高,后续试验以该菌株作为研究对象作进一步研究。
SZF7的IAA分泌量随着pH的升高呈现先增后减的趋势,pH为5.0时,IAA分泌量最高,而pH为6.0时则最低(图1A)。在温度为28~37 ℃时,SZF7的IAA分泌量呈线性增加,37 ℃时的IAA分泌量显著高于其他温度,而40 ℃时IAA分泌量骤减(图1B)。SZF7的IAA分泌量随着培养时间的延长呈现先增后减的趋势,在24 h时达到最高值,而后进入平台期(图1C)。
表1可知,3个因素对SZF7 IAA分泌量的影响顺序为温度(B)>pH(A)>时间(C)。正交试验表明,SZF7分泌IAA的最佳培养条件为A2B2C1,即pH为5.0、温度为37 ℃、培养时间为24 h。多因素方差分析结果如表2所示,pH(A)和温度(B)均显著影响SZF7菌株的IAA分泌量(P<0.05)。
革兰氏染色结果显示,SZF7菌体呈杆状,紫色,判断为革兰氏阳性菌(图2)。通过与数据库比对,选择在种属水平上最接近的19株菌与SZF7构建系统进化树,由图3得知,SZF7与Bacillus cereus AQ的相似度为99.70%。
基于全基因组测序,分析得到SZF7菌株的基因组大小为6 136 427 bp,共有64个scaffold,其中,最大的scaffold长度为896 672 bp,N50为246 917 bp,基因GC含量为34.75%。这些参数表明样品测序质量较高,结果可靠。
SZF7菌株基因组在COG数据库中注释到的功能基因数量为5132个,划分为23个功能组(图4)。其中数量前5位的功能基因类型依次为一般功能预测(general function prediction only, R)、转录(transcription, K)、氨基酸运输和代谢(amino acid transport and metabolism, E)、细胞壁/膜/被膜的生物合成(cell wall/membrane/envelope biogenesis, M)、碳水化合物运输和代谢(carbohydrate transport and metabolism, G)。
SZF7的COG代谢通路中参与生物代谢大类的基因类型(占比)有:氨基酸运输和代谢(amino acid transport and metabolism, E, 8.89%)、碳水化合物运输和代谢(carbohydrate transport and metabolism, G, 6.33%)、辅酶运输和代谢(coenzyme transport and metabolism, H, 5.75%)、信号传导与代谢(signal transduction mechanisms, T, 5.67%)、无机离子转运和代谢(inorganic ion transport and metabolism, P, 5.07%)、能量产生与转化(energy production and conversion, C, 4.33%)、脂质运输和代谢(lipid transport and metabolism, I, 3.78%)、防御代谢(defense mechanisms, V, 3.45%)、核苷酸转运和代谢(nucleotide transport and metabolism, F, 2.90%)、次级代谢物合成转运分解和代谢(secondary metabolites biosynthesis, transport and catabolism, Q, 1.79%),这些生物代谢相关功能基因在总功能基因中的占比达47.96%。表明SZF7菌株中存在丰富的生物代谢相关基因和蛋白,具有强大的生物代谢潜能。
SZF7菌株的基因组在KEGG数据库中注释到4523个功能基因,划分为6个功能组:细胞过程(cellular processes)、环境信息处理(environmental information processing)、遗传信息处理(genetic information processing)、人类疾病(human diseases)、代谢(metabolism)、有机系统(organismal systems)(图5)。
其中,参与生物代谢相关的基因类型(占比)有全局和概述图谱(global and overview maps,27.57%)、碳水化合物代谢(carbohydrate metabolism, 8.69%)、氨基酸代谢(amino acid metabolism, 7.30%)、辅助因子和维生素代谢(metabolism of cofactors and vitamins, 5.68%)、能量代谢(energy metabolism, 3.89%)、核苷酸代谢(nucleotide metabolism, 2.90%)、其他氨基酸代谢(metabolism of other amino acids, 2.81%)、脂质代谢(lipid metabolism, 2.72%)、聚糖生物合成和代谢(glycan biosynthesis and metabolism,2.43%)、其他次生代谢物生物合成(biosynthesis of other secondary metabolites, 1.86%)、异性生物质降解和代谢(xenobiotics biodegradation and metabolism, 1.72%)、萜类和聚酮类代谢(metabolism of terpenoids and polyketides,0.95%)。这些功能基因数量明显高于其他类型功能基因,占总功能基因数量的68.52%。表明SZF7具有较强的代谢产物合成能力。
表3可知,预测到17个次级代谢产物合成基因簇,其中,Cluster9、Cluster12和Cluster14基因簇与已知的基因簇序列相似度高达100%,表明SZF7具备产生铁载体和非核糖体肽合成酶(nonribosomal peptide synthetase, NRPS)的潜在能力。此外,还有6个基因簇与已知基因簇的相似度介于17%~46%之间,这些基因簇涉及脂肽类化合物、嗜铁素、钼辅因子以及羊毛硫细菌素等相关基因的合成。
表4所示,通过对菌株相关基因进行注释分析发现,SZF7中包含由ipdC基因编码的吲哚-3-丙酮酸脱羧酶,该酶通过吲哚-3-丙酮酸途径催化IAA合成;以及由trpC基因编码的吲哚-3-甘油磷酸合成酶,该酶通过色胺酸途径催化IAA合成。说明SZF7存在高效的IAA合成途径,具有高分泌IAA的潜在能力。
抗旱微生物制剂是利用具有植物促生和抗旱功能的微生物协助植物应对干旱胁迫的一类生物制品[21]。抗旱功能微生物一方面通过分泌IAA等生长素以促进植物生长发育,另一方面通过诱导植物生理和生化等方面的变化来增强其抵御干旱的能力或提高其干旱胁迫后的恢复能力,从多方面协助植物抵御干旱胁迫[22],具有生产成本低、可持续发展和对环境友好等优势,可作为化学抗旱制剂的理想替代品[21]
本研究从武夷山茶园土壤中筛选出1株高IAA分泌的抗旱细菌SZF7,经分子生物学鉴定表明其为蜡状芽孢杆菌(Bacillus cereus)。IAA分泌型菌株通过调节植物根系分布、促进侧根的发育和加强细胞中水分运输等方式来维持根系充足的水分[23-25],SZF7的高IAA分泌活性可能是促进其抗旱能力的重要因素。SZF7在25% PEG 6000模拟干旱条件下的OD600值高达1.20,抗旱能力为完全耐受型,该菌株的抗旱能力与孙亚钦等[26]从玉米根际土壤中筛选获得的抗旱菌株相当。然而,由于不同菌株的生理特性等方面具有差异,其分泌IAA的最佳培养条件往往不同,如特基拉芽孢杆菌(B. tequilensis)分泌IAA的最适培养条件是pH 8.0、30 ℃条件下经20 h摇床培养[27],弯曲芽孢杆菌(B. flexus)分泌IAA的最适培养条件是30 ℃下经44 h摇床培养[28]。而本研究获得的芽孢杆菌SZF7分泌IAA的最佳培养条件是pH为5.0、温度为37 ℃、培养时间为24 h,且各因素对分泌IAA影响顺序依次为温度、pH和时间,其中pH和温度对SZF7菌株的IAA分泌能力具有显著影响。
IAA分泌型菌株的抗旱机理主要是诱导胁迫相关基因的转录和产生特异蛋白来调控细胞内稳态,从而促进植株对干旱环境的耐受性[24-25,29]。全基因组分析表明,SZF7与代谢相关的功能基因数量占据优势,表明其具有较强的代谢能力。此外,SZF7具有铁载体、NRPS、脂肽类化合物、嗜铁素、钼辅因子和羊毛硫细菌素等次级代谢产物合成基因簇。NRPS介导了多种有益代谢产物的合成,对促生菌的生防功能至关重要[30]。铁载体能够促进大豆、玉米和连香树等植物根系的水分吸收和生长发育[31-33]。脂肽类化合物和嗜铁素也是促进植物生长的相关因子[30]。SZF7存在2条合成IAA的代谢途径,分别为吲哚-3-丙酮酸脱羧酶介导的吲哚-3-丙酮酸途径和吲哚-3-甘油磷酸合成酶介导的色胺酸途径。这2条高效合成途径合成的大量IAA有利于植物招募有益菌群和提高抗旱能力[29-30]。研究结果表明,SZF7是一株抗旱功能明显的高IAA分泌芽孢杆菌,该菌株具有丰富的生物代谢功能基因,且存在高效的IAA合成途径,在植物抗旱促生方面具有良好的应用前景。
