Odontoglossum ringspot virus (ORSV), one of the major pathogens affecting orchids, seriously degrade the ornamental and economic value of orchids by causing leaf chlorosis, mottling, and floral deformities. To enable early-stage diagnosis, this study developed a rapid reverse transcription-recombinase polymerase amplification (RT-RPA) assay targeting ORSV. Primers and a fluorescent probe were designed based on conserved regions of the ORSV coat protein (CP) gene. Specificity, sensitivity and field applicability of the assay were systematically validated in this study. Results identified F1/R1 as the optimal primer pair, enabling amplification within 20 minutes at 41 ℃. The method exhibited high specificity, distinguishing ORSV from Cymbidium mosaic virus and Cucumber mosaic virus, and achieved a detection limit of 2.8×10–5 ng/μL total RNA. Practical verification result of 20 Phalaenopsis field samples showed 100% concordance with TaqMan qPCR results. The RT-RPA assay would provide a rapid, sensitive, and field-deployable tool for ORSV surveillance, supporting timely disease management and sustainable orchid cultivation. Its simplicity and reliability make it particularly valuable for large-scale screening in industrial orchid production systems.

齿兰环斑病毒(Odontoglossum ringspot virus,ORSV)是危害兰花的主要致病病毒之一,该病毒导致兰花叶片黄化、出现斑块,花朵畸形,对兰花的观赏性和商业价值影响极大。为实现ORSV的早期快速检测,本研究根据GenBank数据库中兰花齿兰环斑病毒外壳蛋白cp基因的保守区域设计、筛选RT-RPA引物和探针,优化扩增条件,建立基于RPA的ORSV快速检测技术;对RT-RPA特异性和灵敏性进行测定,并通过开展田间样品检测试验,以验证该检测技术在生产上的应用可行性。结果表明:RT-RPA的最佳扩增引物组合为F1/R1,荧光探针为P1,最佳扩增温度为41 ℃,扩增时间为20 min;特异性良好,对建兰花叶病毒、黄瓜花叶病毒无交叉反应;灵敏度较高,ORSV核酸最低检测浓度达到2.8×10–5 ng/μL。田间样品检测中,采用齿兰环斑病毒为阳性对照,ddH2O为阴性对照,20份蝴蝶兰样本均检出ORSV,与TaqMan探针RT-qPCR(real time quantitative PCR)检测结果一致。本研究建立的ORSV RT-RPA荧光实时检测技术,具有快速、灵敏、准确和简便的优点,且适用于田间样品检测,为兰花病害预防、切断感染源和控制ORSV的传播提供有效方法,有助于兰花产业的健康发展。

齿兰环斑病毒(Odontoglossum ringspot virus,ORSV)是危害兰花的主要致病病毒之一,该病毒导致兰花叶片黄化、出现斑块,花朵畸形,对兰花的观赏性和商业价值影响极大。为实现ORSV的早期快速检测,本研究根据GenBank数据库中兰花齿兰环斑病毒外壳蛋白cp基因的保守区域设计、筛选RT-RPA引物和探针,优化扩增条件,建立基于RPA的ORSV快速检测技术;对RT-RPA特异性和灵敏性进行测定,并通过开展田间样品检测试验,以验证该检测技术在生产上的应用可行性。结果表明:RT-RPA的最佳扩增引物组合为F1/R1,荧光探针为P1,最佳扩增温度为41 ℃,扩增时间为20 min;特异性良好,对建兰花叶病毒、黄瓜花叶病毒无交叉反应;灵敏度较高,ORSV核酸最低检测浓度达到2.8×10–5 ng/μL。田间样品检测中,采用齿兰环斑病毒为阳性对照,ddH2O为阴性对照,20份蝴蝶兰样本均检出ORSV,与TaqMan探针RT-qPCR(real time quantitative PCR)检测结果一致。本研究建立的ORSV RT-RPA荧光实时检测技术,具有快速、灵敏、准确和简便的优点,且适用于田间样品检测,为兰花病害预防、切断感染源和控制ORSV的传播提供有效方法,有助于兰花产业的健康发展。

Odontoglossum ringspot virus (ORSV), one of the major pathogens affecting orchids, seriously degrade the ornamental and economic value of orchids by causing leaf chlorosis, mottling, and floral deformities. To enable early-stage diagnosis, this study developed a rapid reverse transcription-recombinase polymerase amplification (RT-RPA) assay targeting ORSV. Primers and a fluorescent probe were designed based on conserved regions of the ORSV coat protein (CP) gene. Specificity, sensitivity and field applicability of the assay were systematically validated in this study. Results identified F1/R1 as the optimal primer pair, enabling amplification within 20 minutes at 41 ℃. The method exhibited high specificity, distinguishing ORSV from Cymbidium mosaic virus and Cucumber mosaic virus, and achieved a detection limit of 2.8×10–5 ng/μL total RNA. Practical verification result of 20 Phalaenopsis field samples showed 100% concordance with TaqMan qPCR results. The RT-RPA assay would provide a rapid, sensitive, and field-deployable tool for ORSV surveillance, supporting timely disease management and sustainable orchid cultivation. Its simplicity and reliability make it particularly valuable for large-scale screening in industrial orchid production systems.

兰科(Orchidaceae)植物,也称兰花(orchid),是物种最丰富的植物之一,大约有30 000种,其花朵美丽独特、颜色鲜艳,芳香四散,受到世界各地人们的喜爱,是国际花卉市场的热销花卉之一[1-2]。除经济效益外,兰花还有生态、观赏、药用、美学和文化等诸多价值,广泛用于食品、医药、化妆品、饮料、传统工艺等领域[3-4]。然而,兰花在栽植过程中遭受病虫等危害,尤其是病毒侵染引起的种质退化、产量和质量下降已经成为兰花生产的一个棘手问题,目前尚无有效的防治措施,一旦感染病毒病则会造成很大的经济损失。目前,全球兰花病毒大约有57种[5],齿兰环斑病毒(Odontoglossum ringspot virus,ORSV)作为兰花的主要致病病毒之一,对兰花的影响广泛,危害严重。ORSV基因组是正义单链RNA病毒,全长6618 bp[6-7],为烟草花叶病毒属(Tobamovirus),病毒颗粒直杆状,大小约300 nm×18 nm[7-8]。ORSV一般通过机械传播,主要寄生在兰花中,但不同兰属(种)感染病毒后症状表型不一,有的兰株无明显症状,难以发现,有的植株叶片有黄化条纹或褪绿斑块、坏死斑、黑斑等,还有些花朵呈现褪色斑、畸形等症状,从而导致寄主植株观赏性差甚至死亡[6,9-15]。目前,市场上尚无能彻底清除兰花病毒病病原体的有效药剂,因此,通过及时开展病毒检测,隔离和清除病株,预防传播,获取脱毒种苗,对提高兰花产品质量,减少经济损失具有重要意义。
目前检测ORSV的技术有自然接种形态学[16]和电镜鉴定[8,17]、血清学鉴定[9,17-23]及逆转录聚合酶链式反应(RT-PCR)法[13,15,22-27]、实时荧光定量PCR法[12,28-30]、逆转录环介导等温扩增(RT-LAMP)[31-33]等分子生物学技术。RT-PCR、荧光定量PCR等分子检测技术能准确检测病毒,灵敏性高,但实验操作不够简捷,如非恒温热循环扩增、逆转录和扩增需单独开展等[34],PCR反应时间需约90 min以上[35-37],耗时较长;RTLAMP技术操作简单、成本低,但是引物设计复杂,灵敏性过高容易产生假阳性[38-39]。PIEPENBURG等[40]开发的重组酶聚合酶扩增(recombinase polymerase amplification,RPA)是一种恒温核酸体外扩增技术,在37~42 ℃恒温条件下,重组酶、单链结合蛋白和DNA聚合酶联合作用促使DNA指数级扩增,通过凝胶电泳、侧向流动试纸、实时荧光定量PCR仪等手段将检测结果可视化,该方法快速简便,反应迅速(5~20 min),灵敏性高[41]。目前已应用于大麦黄矮病毒GAV(Barley yellow dwarf viruses-GAV,BYDV-GAV)[38]、菊花B病毒(Chrysanthemum virus B,CVB)和番茄不孕病毒(Tomato aspermy virus,TAV)[42]、柑橘衰退病毒(Citrus tristeza virus,CTV)[41]、凤仙花坏死斑病毒(Impatiens necrotic spot virus,INSV)[36]等多种病毒的检测。采用RAP检测ORSV的相关报道较少,SUN等[43]以ORSV cDNA和质粒为模板进行RPA扩增,通过琼脂糖凝胶电泳检测产物,建立了RT-RPA检测系统。国内尚无相关文献报道。
本研究以ORSV外壳蛋白(coat protein,cp)基因序列保守区域为标靶设计RT-RPA特异性扩增引物和荧光探针,优化试验条件,构建稳定的逆转录-聚合酶指数扩增(reverse transcription-recombinase polymerase amplification,RT-RPA)荧光实时检测ORSV的方法,并开展田间样品检测。该方法能够在30 min内有效检测出齿兰环斑病毒,达到快速、灵敏、准确和简便的效果,实现“一步法”检测ORSV,为兰花病害检测和防治提供新的有效方法。
齿兰环斑病毒(ORSV)、建兰花叶病毒(Cymbidium mosaic virus,CymMV)、黄瓜花叶病毒(Cucumber mosaic virus,CMV)购自美国Agdia公司。从花卉市场购买20株蝴蝶兰,采集叶片进行ORSV田间检测。
RNA恒温快速扩增试剂盒(荧光型)购自安普未来生物有限公司,SteadyPure Virus DNA/RNA Extraction Kit购自艾瑞科生物有限公司。
从GenBank数据库中搜索齿兰环斑病毒基因序列,进行对比分析找到保守区域,并在NCBI上设计上游引物(F1、F2、F3)、下游引物(R1、R2、R3)各3条以及1条荧光探针(P1),引物序列见表1。引物和探针由生工生物工程(上海)股份有限公司合成。
以齿兰环斑病毒RNA为模板,使用上游引物F3分别与下游引物R1、R2、R3配对,加入荧光探针P1,进行扩增检测,根据扩增曲线情况筛选出最佳下游引物Rn。然后将下游引物Rn分别与上游引物F1、F2、F3组合,加入荧光探针P1进行第2次RT-RPA,筛选出最佳上游引物Fn,进而确定最佳引物组合作为后续检测引物。
RT-RPA荧光检测反应体系(50 μL):A为29.4 μL buffer,B为2.5 μL buffer,上下游引物(10 μmol/L)各2 μL,荧光探针(10 μmol/L)0.6 μL,模板RNA 1 μL,ddH2O 12.5 μL。反应程序:41 ℃条件下反应20 min,每30 s收集1次荧光信号,在QuantStudio1实时荧光定量PCR仪(Thermo scientific,美国)中,41 ℃恒温扩增30 s,40个循环。
以齿兰环斑病毒、建兰花叶病毒和黄瓜花叶病毒RNA为模板,ddH2O为阴性对照,进行扩增检测,评估其特异性。反应体系、条件和程序同1.2.2。
对齿兰环斑病毒RNA以10倍梯度(101、102、103、104、105、106、107)进行稀释,以上述稀释液为模板进行扩增,然后基于实时荧光定量PCR数据解析扩增曲线,评估灵敏度。反应体系、条件和程序同1.2.2。
称取蝴蝶兰嫩叶100 mg,加入液氮研磨成粉末状,按照SteadyPure Virus DNA/RNA Extraction Kit试剂盒说明书,并根据实际情况作适当修改。抽取总RNA,经NanoDrop Life超微量分光光度计(Thermo Scientific)测定和调整浓度后,置于–80 ℃保存,备用。
随机抽取20个蝴蝶兰叶片样品RNA为模板,以齿兰环斑病毒RNA为阳性对照,ddH2O为阴性对照(NC),按照所建立的RT-RPA荧光检测体系和TaqMan探针RT-qPCR法进行检测,分析RT-RPA荧光检测法对田间样品的适用性。RT-RPA荧光检测方法同1.2.2。
TaqMan探针RT-qPCR法检测ORSV采用Luna®通用探针一步法RT-qPCR试剂盒(manual-E3006,New England Biolads,USA),扩增引物(ORSV TF和ORSV TR)和探针(ORSV探针)序列从文献[44]获得(表1),送生工生物工程(上海)股份有限公司合成。20 μL扩增体系:Luna Universal Probe One-Step Reaction Mix(2×)10 μL,Luna WarmStart RT Enzyme Mix(20×)1 μL,上下游引物(10 μmol/L)各0.8 μL,荧光探针0.4 μL,模板RNA 1 μL,ddH2O 6 μL。反应条件:55 ℃反转录10 min;95 ℃变性1 min;95 ℃退火10 s;60 ℃延伸30 s,40个循环。
采用齿兰环斑病毒RNA作为模板,以F3为上游引物,分别与下游引物R1、R2、R3组合反应,结果如图1A所示,F3/R1引物组合的扩增曲线荧光起峰时间最早,信号响应值最大,其次为F3/R2引物组合,F3/R3引物组合荧光信号相对较弱。
进一步以R1为下游引物,筛选最佳上游引物。结果如图1B所示,F1/R1引物组合的扩增曲线荧光信号最强,强度响应值高于F2/R1和F3/R1引物组合。F2/R1引物组合的荧光起峰时间晚于F3/R1,但F2/R1引物组合的荧光强度响应值高于F3/R1。综上,RT-RPA荧光检测体系扩增的最佳温度为41 ℃,扩增时间为20 min。选择F1/R1引物组合以及荧光探针P1进行后续测试。
采用ORSV、CymMV及CMV 3种不同病毒RNA为模板,以ddH2O为阴性对照,按照优化的RT-RPA荧光检测体系分析扩增特异性。结果如图2所示,以ORSV为模板的RT-RPA扩增线型及荧光信号强度响应值显著,而CymMV、CMV以及ddH2O所在的扩增曲线未见起峰。结果表明,优化的RT-RPA荧光检测体系及其扩增引物组合F1/R1和荧光探针P1与其他病原体无明显交叉反应,能特异性检测出ORSV。
以10倍梯度稀释的齿兰环斑病毒RNA为模板,分别进行RT-RPA荧光实时检测。扩增结果如图3所示,稀释101~105倍的ORSV在反应中均产生荧光信号,其中稀释10倍的ORSV扩增曲线峰值最高,稀释105倍的ORSV峰值最低,而稀释106和107倍的ORSV扩增信号接近0。说明利用RT-RPA检测的齿兰环斑病毒RNA浓度最低为2.8×10–5 ng/μL。
以20份蝴蝶兰叶片总RNA为模板,分别进行RT-RPA扩增。田间样品检测结果如图4A所示,22条扩增曲线中,除阴性对照ddH2O(NC)无荧光信号外,阳性对照ORSV和20份样本均有阳性扩增,荧光信号强度响应值良好。利用该批样品进行TaqMan探针RT-qPCR检测(图4B),分析熔解曲线可知,ORSV阳性对照及20份田间样品的Ct值在13~23之间,△Rn(荧光强度)>1,ORSV基因阳性扩增明显,而ddH2O的Ct值为35,△Rn<1,无扩增。2种检测方法结果一致,表明RT-RPA荧光实时检测技术能准确检测ORSV,具有较高的可靠性。
兰科植物花朵美丽、颜色鲜艳、香气宜人,全身均可入药养生,具有极大的观赏和经济价值,然而随着兰花进出口贸易的发展,病虫害传播也愈加严重,尤其病害,严重降低了其价值,造成很大的经济损失。ORSV是危害兰科植物的重要病毒病源之一,以兰花为主要自然宿主,在兰花中广为流行,造成病株叶片黄化、产生斑块,花朵畸形,部分兰株症状不明显致使潜伏病毒交叉感染,导致兰花品质不佳甚至死亡[9,15,18]。ORSV的早期检测有利于及时采取防治措施,减少ORSV为害和传播,对提高兰花产品质量、种质保存尤为重要。
目前应对兰花病毒病的手段主要是通过早期检测、销毁和隔离病源,做好预防措施。近年来采用的PCR、RT-LAMP等检测技术耗时较长,要求较高,操作复杂,虽然灵敏性高,但假阳性机率也高[38]。而RT-RPA在恒温条件下,反应体系的逆转录酶以RNA为模板直接合成cDNA第1链后进行重组酶扩增反应,反应迅速、灵敏,特异性高[39,42],已被应用于多种病原体的检测。本研究优化、建立了检测齿兰环斑病毒的RT-RPA荧光实时检测方法,能在30 min内有效检出齿兰环斑病毒,具有良好的特异性、高效性和灵敏性,成本低、操作简便等优点,为ORSV检测提供一种更加方便快捷的方法。
RT-RPA引物设计简单,利用PrimerPremier等常用设计软件即可获得合适的核酸扩增引物[45],谢锦[46]设计的3种病原体各4对(共12对)引物均可扩增出条带。张艺林等[38]指出,植物RNA病毒检测以总RNA(含有大量RNA链)为模板,但其引物设计是以病毒基因序列为模板,难以估测其他序列对扩增产生的影响,因此,在RT-RPA引物设计时,可尝试增加引物数量,通过RT-RPA反应筛选最优的引物组。本研究设计了3对RT-RPA扩增引物和1条荧光探针,首先用上游引物F1筛选到最佳下游引物R1,进而使用R1筛选上游引物,各组合均具有良好的扩增效果,2次RT-RPA扩增结果一致,确定F1/R1为最佳引物组合。采用该引物组合和探针的RT-RPA荧光实时检测体系对ORSV具有良好的特异性,与CymMV和CMV无明显交叉反应。
高灵敏性的病毒检测方法有助于病原体的早期检测。通过对柑橘衰退病毒[41]、凤仙花坏死斑病毒[36]、蝴蝶兰尼润潜隐病毒[47]、梨树苹果褪绿叶斑病毒[48]、鱼类弗氏柠檬酸杆菌[49]等研究发现,RPA的灵敏性约为PCR反应的100~1000倍。采用RT-RPA-LED在柑橘中最低可检测到2.12×101 copies/μL柑橘衰退病毒[41],而RT-RPA-CRISPR/Cas12a技术对蝴蝶兰尼润潜隐病毒的检测浓度最低可达到10 zg/μL[47]。本研究设计的RT-RPA扩增引物组合F1/R1的RNA浓度最低检测下限为2.8×10–5 ng/μL。这些研究结果均表明RT-RPA技术具有较高的特异性和灵敏性,但RT-RPA灵敏度在不同的病原体、植物宿主及可视化方法中存在一定差异,这有待进一步深入研究比较。采用本研究建立的RT-RPA检测技术在随机抽取的20份蝴蝶兰样本中均检测到ORSV,检出率达到100%。表明齿兰环斑病毒是兰花的流行病原体之一,早期病毒检测对病害防控意义重大。
本研究建立了RT-RPA荧光实时检测齿兰环斑病毒的方法,田间样品均能检测到ORSV,这与TaqMan探针RT-qPCR法检测田间样品ORSV获得的结果一致。RT-RPA荧光实时检测方法稳定可靠,灵敏性高,操作简单,耗时短,RNA逆转录与RPA扩增在同一体系和条件下完成,实现ORSV“一步法”快速检测。相对于常规RT-PCR技术,RT-RPA荧光实时检测方法能够快速精准检测田间样品,有助于及时消除病源,极大降低ORSV的传播扩散,在齿兰环斑病毒早期快速检测中具有广泛的应用前景。
