Salt is a main factor limiting the utilization of saline land in coastal beach. Rice is the preferred food crop for the utilization of salinized land, and some rhizosphere microorganisms can improve the salt resistance of rice. In order to screen suitable rice varieties planted in salinized land, different rice varieties were selected to cultivate under NaCl stress during the whole growth period, and the diversity and structure of bacterial communities in rhizosphere soil were measured and analyzed by Illumina Miseq sequencing technology. The bacterial community diversity in the rhizosphere soil, the species richness of varieties B3 and B6 were significant higher than those of variety B1 in 0.6% NaCl treatments. The community structure, the dominant bacterial phyla were Chloroflexi, Proteobacteria and Actinobacteria with relative abundance more than 10% of three varieties under different concentrations of NaCl treatments. There were differences in the bacterial community structure of rhizosphere soil, and the number and types of enriched species were also different in different rice varieties. Variety B6 enriched fourteen bacterial taxa branches under 0.6% NaCl treatments, such as Acidobacteriae, Nostocaceae Vicinamibacterales, Thermomicrobiales, KD4-96, etc. Therefore, B6 planted in salinized land of coastal mudflat is beneficial to the formation of dominant bacterial community in rhizosphere soil.

盐分是制约沿海滩涂盐渍化土地利用的主要因素之一,水稻(Oryza sativa L.)是盐渍化土地利用的首选粮食作物,而某些根际微生物可以提高水稻的抗盐能力。本研究选取不同品种水稻在NaCl胁迫下进行全生育期培育,采用Illumina Miseq测序技术,测定并分析不同品种水稻根际土壤细菌群落多样性和结构,旨在筛选适宜盐渍化土地种植的水稻品种。结果表明:就根际土壤细菌群落多样性而言,0.6% NaCl处理下,B3和B6品种的物种丰富度显著高于B1品种。根际土壤细菌群落结构方面,不同浓度NaCl处理下,B1、B3和B6品种的相对丰度大于10%的优势细菌门均为绿弯菌门(Chloroflexi)、变形菌门(Proteobacteria)和放线菌门(Actinobacteriota);不同品种水稻根际土壤细菌群落结构存在差异,富集的物种数量和种类也不同,0.6% NaCl处理下B6品种富集了14个细菌类群分支,如酸杆菌门(Acidobacteriae)、念珠藻科(Nostocaceae)、Vicinamibacterales、热微菌目(Thermomicrobiales)、KD4-96等。因此,沿海滩涂盐渍化土地种植B6品种水稻有利于根际土壤优势细菌群落的形成。

盐分是制约沿海滩涂盐渍化土地利用的主要因素之一,水稻(Oryza sativa L.)是盐渍化土地利用的首选粮食作物,而某些根际微生物可以提高水稻的抗盐能力。本研究选取不同品种水稻在NaCl胁迫下进行全生育期培育,采用Illumina Miseq测序技术,测定并分析不同品种水稻根际土壤细菌群落多样性和结构,旨在筛选适宜盐渍化土地种植的水稻品种。结果表明:就根际土壤细菌群落多样性而言,0.6% NaCl处理下,B3和B6品种的物种丰富度显著高于B1品种。根际土壤细菌群落结构方面,不同浓度NaCl处理下,B1、B3和B6品种的相对丰度大于10%的优势细菌门均为绿弯菌门(Chloroflexi)、变形菌门(Proteobacteria)和放线菌门(Actinobacteriota);不同品种水稻根际土壤细菌群落结构存在差异,富集的物种数量和种类也不同,0.6% NaCl处理下B6品种富集了14个细菌类群分支,如酸杆菌门(Acidobacteriae)、念珠藻科(Nostocaceae)、Vicinamibacterales、热微菌目(Thermomicrobiales)、KD4-96等。因此,沿海滩涂盐渍化土地种植B6品种水稻有利于根际土壤优势细菌群落的形成。

Salt is a main factor limiting the utilization of saline land in coastal beach. Rice is the preferred food crop for the utilization of salinized land, and some rhizosphere microorganisms can improve the salt resistance of rice. In order to screen suitable rice varieties planted in salinized land, different rice varieties were selected to cultivate under NaCl stress during the whole growth period, and the diversity and structure of bacterial communities in rhizosphere soil were measured and analyzed by Illumina Miseq sequencing technology. The bacterial community diversity in the rhizosphere soil, the species richness of varieties B3 and B6 were significant higher than those of variety B1 in 0.6% NaCl treatments. The community structure, the dominant bacterial phyla were Chloroflexi, Proteobacteria and Actinobacteria with relative abundance more than 10% of three varieties under different concentrations of NaCl treatments. There were differences in the bacterial community structure of rhizosphere soil, and the number and types of enriched species were also different in different rice varieties. Variety B6 enriched fourteen bacterial taxa branches under 0.6% NaCl treatments, such as Acidobacteriae, Nostocaceae Vicinamibacterales, Thermomicrobiales, KD4-96, etc. Therefore, B6 planted in salinized land of coastal mudflat is beneficial to the formation of dominant bacterial community in rhizosphere soil.

土壤盐渍化对全球农业生产是一个严重的威胁。中国沿海地区同样受到土壤盐渍化的困扰,是盐渍土的主要集中分布区之一[1]。海南岛位于中国热带沿海,台风频繁,海水倒灌现象时有发生。2014年“威马逊”超强台风在海南省文昌市沿海登陆,海水倒灌造成沿海土壤大面积盐渍化,海水倒灌后0~5 cm土层平均含盐量高达9.63 g/kg,20~40 cm土层平均含盐量为4.36 g/kg[2]。2024年海南岛再次遭受超强台风“摩羯”的危害。海水倒灌后土壤中盐分积累会抑制农作物根系的正常水分吸收功能,阻碍农作物生长发育,进而影响产量;高盐度海水直接损害农作物根系,使农作物难以有效吸收水分和养分,植物体内的物质运输功能受阻,从而导致农作物出现枯萎甚至死亡。海水倒灌后的农田在几年甚至若干年内无法种植常规农作物,大量农田被迫弃耕。水稻是世界上种植最广泛的粮食作物之一,也是盐渍化土地开发利用的首选粮食作物[3],但水稻属盐敏感植物,土壤盐分影响水稻的生长发育和产量[4]。因此,针对盐渍化土壤条件筛选适应性更强的水稻品种和盐渍化土地改良途径是当今农业生产发展中急需解决的问题。
研究表明,根际微生物对作物生长发育、产量和逆境适应性等具有至关重要的作用[5-7]。作物根际微生物群落多样性和结构组成不仅受土壤盐分等环境条件的影响[8],还受作物基因型的影响[9]。细菌是根际微生物的主要组成部分,通过产生植物激素和抗生素等物质,参与物质循环,与植物形成共生关系等方式,增强植物的生长发育和产量[10]。某些细菌能有效减轻盐胁迫对作物的不利影响,提高作物抗盐性[11-12]。通过添加耐盐微生物菌剂可改善微生物环境,提高养分利用率,有效提高作物耐盐能力[13]。已有关于水稻根际微生物的研究得出,盐胁迫下,根际细菌类群可能作为关键类群参与水稻盐胁迫[14]。水稻根际微生物中部分细菌能够显著促进水稻的生长发育[15]。利用微生物可以改善水稻在盐胁迫下的生长发育,达到利用盐渍化土地的目的[16]。但只有通过深入了解水稻在含盐土壤与正常土壤,以及不同品种水稻的土壤微生物多样性、种类和群落结构的差异,才能正确判断微生物的生态功能,使其在提高水稻耐盐能力中更好地发挥作用。因此,鉴于水稻丰富的遗传多样性,不同品种间的耐盐性存在差异,其根际微生物也可能存在差异。本研究采用Illumina Miseq测序技术,测定并分析不同品种水稻根际土壤细菌群落的多样性和结构差异,旨在筛选适宜沿海滩涂盐渍化土地种植的水稻品种,为利用微生物改良盐渍化土地提供科学依据。
供试水稻品种:自育品种热盐2号(B1)、从江苏引种的盐籼156(B3)和从国际水稻研究所引种的ST002(B6)。
试验于2023年8月至11月在中国热带农业科学院热带作物品种资源研究所儋州水稻试验基地的防雨大棚进行。根据文献,耐盐水稻指在盐浓度为0.3%以上盐地生长的水稻品种[17]。海南沿海滩涂地区经台风海水倒灌后0~20 cm土层盐分含量均值为0.5%以上[2]。因此,本研究以自然风干的水稻田土壤为基土,设置对照(CK,基土+淡水)、0.3% NaCl(基土+0.3% NaCl溶液)和0.6% NaCl(基土+0.6% NaCl溶液)3个处理。供试材料于育苗盘中播种培育至四叶一心期时移栽到种植框(76 cm×56 cm),每框种植16穴苗。每个处理每个品种设置3次重复,试验共种植27框,432穴苗。盐胁迫试验期间用盐度计监测盐分浓度并适时添加NaCl溶液或淡水,种植框内保持2 cm左右水层,以保证整个生育期盐溶液浓度保持相对稳定。
于2023年11月水稻成熟时采集土壤。挖取整株水稻,保持根系完好,抖掉大块土壤,用无菌毛刷收集与根表面紧密粘附约2 mm的根际土壤。每个种植框随机采集3株水稻根际土壤为1次重复,共采集27份土壤样品。土样置于干冰内带回实验室,置于-80 ℃冰箱保存,备用。
根据MJ-soil土壤DNA提取试剂盒(Soil DNA Extraction Kit,中国逾华公司)说明书进行根际土壤细菌总基因组DNA抽提。使用1%琼脂糖凝胶电泳检测基因组DNA的质量,使用NanoDrop 2000(Thermo Scientific,美国)测定DNA浓度和纯度。
以提取的DNA为模板,使用引物338F(5′-ACTCCTACGGGAGGCAGCAG-3′)和806R(5′-GGACTACHVGGGTWTCTAAT-3′)对16S rRNA基因进行PCR扩增。PCR扩增采用Trans-Gen AP221-02:TransStart Fastpfu DNA Polymerase,20 μL反应体系:4 μL 5×FastPfu Buffer缓冲液;2 μL 2.5 mmol/L dNTPs;0.8 μL上游引物(5 μmol/L);0.8 μL下游引物(5 μmol/L);0.4 μL FastPfu聚合酶;10 ng模板DNA;0.2 μL BSA。利用ddH2O补足至20 μL。PCR反应参数:95 ℃预变性3 min,95 ℃变性30 s,55 ℃退火30 s,72 ℃延伸45 s,27个循环,然后72 ℃稳定延伸10 min,最后在4 ℃进行保存(PCR仪:ABI GeneAmp® 9700型)。使用2%琼脂糖凝胶回收PCR产物,利用DNA凝胶回收纯化试剂盒(PCR Clean-Up Kit,中国逾华公司)进行回收产物纯化,并使用Qubit 4.0(Thermo Fisher Scientific, USA)对回收产物进行检测定量。
使用TruSeqTM DNA Sample Prep Kit对纯化后的PCR产物进行建库。(1)通过PCR将Illumina接头序列添加至目标区域外端;(2)使用凝胶回收试剂盒切胶回收PCR产物;(3)利用Tris-HCl缓冲液洗脱,2%琼脂糖电泳检测;(4)利用氢氧化钠变性,产生单链DNA片段,然后利用Illumina PE300平台进行测序。
将Illumina测序得到的PE reads根据overlap关系进行拼接,同时对序列质量进行质控和过滤。利用Uparse(v 7.0.1090)软件将优化后的序列聚类为操作分类单元(OTUs),序列相似度为97%,并对所有样本的叶绿体序列进行剔除即得到优质序列。
选取OTU最丰富的序列作为代表性序列。根据稀释曲线判断测序数据是否足够和合理。采用RDP Classifier(v 2.2)软件与Silva 16S rRNA基因数据库(v138)进行比对,对相似度97%的OTU代表序列进行分类学分析,统计各样本的群落物种组成。使用R软件(v3.3.1)绘制组间OTU的Venn图。利用Mothur(v3.3.1)软件计算Alpha多样性指数(Chao和Shannon)[18]。利用R语言(v 3.3.1)获得门和属分类水平的优势物种组成Bar图和Heatmap图。采用Kruskal-Wallis秩方法检验组间多样性指数和物种组成差异,并采用多级物种差异判别分析(linear discriminant analysis effect size, LEfSe)进行多层级物种差异检验[19]
由根际土壤细菌的香农稀释曲线(图1A)和覆盖度稀释曲线(图1B)可以看出,测序数据合理,数据量足够大,可以反映样本中绝大多数的细菌多样性信息。
Alpha多样性分析反映微生物群落的丰富度和多样性,其中Chao指数用来反映群落丰富度,Shannon指数反映群落多样性。由图2图3可知,CK和0.3% NaCl处理中,B1、B3和B6水稻的根际土壤细菌群落Chao指数和Shannon指数均无显著差异;0.6% NaCl处理的B3和B6水稻的根际土壤细菌群落Chao指数显著高于B1品种。说明0.6% NaCl高盐胁迫降低了B1品种水稻的根际土壤细菌丰富度。
通过筛选相似性在97%以上的序列,在供试品种水稻根际土壤中共获得15 242个OTUs。B1、B3和B6品种分别有10 086、11 073和10 349个OTUs,共有6497个OTUs,占总OTUs的42.63%。B1、B3和B6品种独有的OTUs分别有1741、2194和1538个,分别占总OTUs的11.42%、14.39%和10.09%。说明B1、B3和B6品种水稻根际土壤细菌群落既有相似性,也存在一定差异(图4)。
获得的基因序列分为60门、187纲、460目、765科、1493属、3192种。门分类水平上,CK、0.3% NaCl和0.6% NaCl处理中,3个水稻品种根际土壤中细菌群落相对丰度大于1%的优势细菌门共有12个,分别为绿弯菌门(Chloroflexi)、变形菌门(Proteobacteria)、放线菌门(Actinobacteriota)、厚壁菌门(Firmicutes)、酸杆菌门(Acidobacteriota)、蓝菌门(Cyanobacteria)、拟杆菌门(Bacteroidota)、脱硫杆菌门(Desulfobacterota)、黏菌门(Myxococcota)、髌骨细菌门(Patescibacteria)、芽单胞菌门(Gemmatimonadota)和螺旋体门(Spirochaetota)。其中绿弯菌门、变形菌门和放线菌门相对丰度均大于10%。0.3% NaCl和0.6% NaCl处理中,3个水稻品种根际土壤的浮霉菌门(Planctomycetota)相对丰度均大于1%(图5)。
属分类水平上,CK、0.3% NaCl和0.6% NaCl处理中,B1、B3和B6水稻品种根际土壤中相对丰度大于2%的优势细菌属分别有7、12和13个。其中共有优势细菌属有5个,为norank_f__Anaerolineaceaenorank_f__norank_o__SBR1031norank_f__norank_o__SJA-15、类诺卡氏菌属(Nocardioides)和Anaerolinea图6)。
门分类水平(相对丰度前20)的聚类分析表明,3个品种水稻分为两大类,其中B3和B6品种聚集为一类,而B1品种则单独聚集为一类(图7)。说明B3和B6品种水稻根际土壤细菌群落结构组成具有相似性,且二者与B1品种差异性较大。
通过门分类水平组间物种差异分析,根据P值(P<0.05)排序取丰度前10的细菌门得出:CK处理,B3品种的Entotheonellaeota门相对丰度极显著高于B1和B6品种;硝化刺菌门(Nitrospinota)和Firestonebacteria门只存在于B3品种,B1和B6品种中均未发现。0.3% NaCl处理,暖发菌门(Calditrichota)只存在于B6品种,B1和B3品种中均未发现。0.6% NaCl处理,WOR-1门只存在于B3品种,B1和B6品种中均未发现;B3品种的CK-2C2-2门丰度显著高于B6品种;3个品种的酸杆菌门(Acidobacteriota)丰度差异显著,依次为B6(8.16%)、B3(5.11%)和B1(2.52%);B6品种的芽单胞菌门(Gemmatimonadota)丰度极显著高于B1品种(图8)。
发育树状图直观反映了不同盐胁迫处理下不同品种水稻根际土壤细菌群落组成从门到属水平的差异物种,发现具有显著优势的主要细菌类群(P<0.05, LDA score>3.5)。CK处理中,B3品种富集了Subgroup_7(从纲到属)细菌类群,B6品种富集了拟杆菌目(Bacteroidales)细菌类群。0.3% NaCl处理中,B6品种富集了SJA-15(从目到属)和Nostoc_PCC-7524属细菌类群。0.6% NaCl处理中,B3品种富集了甲基单胞菌属(Methylomonas)细菌类群,B6品种富集了14个细菌类群分支,分别为酸杆菌门(Acidobacteriae)、Vicinamibacterales(从门到属)、念珠藻科(Nostocaceae)、热微菌目(Thermomicrobiales)、Roseiflexaceae属、KD4-96(从纲到属)、芽单胞菌科(Gemmatimonadaceae,从门到科)、拜叶林克氏菌科(Beijerinckiaceae)微枝形杆菌属(Microvirga)、弗兰克氏菌目(Frankiales)、红杆菌目红色杆菌科(Solirubrobacteraceae,从目到科)、Streptomyces(从目到属)、C0119(从纲到属)、鞘鞍醇单胞菌属(Sphingomonas)和TK10(从纲到属)(图9)。
已有研究表明,盐胁迫降低了根际土壤细菌群落的丰富度[20]。本研究中3个品种水稻在CK和0.3% NaCl处理中的根际土壤细菌群落多样性指数均无显著差异,但0.6% NaCl处理中,B3和B6品种水稻的根际土壤细菌群落Chao指数显著高于B1。说明无盐胁迫或低盐胁迫对不同品种水稻的根际土壤细菌群落丰富度和多样性影响不明显;但0.6% NaCl高盐胁迫下,不同品种水稻根际土壤细菌对盐胁迫的响应存在差异,盐胁迫可能导致某些品种水稻根际土壤细菌群落丰富度下降。
门水平上,不同浓度盐胁迫下3个品种水稻根际土壤细菌群落优势门基本相同,相对丰度由大到小依次为绿弯菌门、变形菌门、放线菌门、厚壁菌门和酸杆菌门等,这与其他学者关于水稻田根际土壤及其他农田土壤细菌群落优势菌门的研究结果[21-24]相似。属水平上,3个品种水稻根际土壤共有的5个优势菌属norank_f__Anaerolineaceaenorank_f__norank_o__SBR1031norank_f__norank_o__SJA-15、类诺卡氏菌属(Nocardioides)和Anaerolinea均属于绿弯菌门。绿弯菌门在水稻根际土壤细菌群落中相对丰度最高,这可能与试验稻田土壤偏酸性和长期淹水导致甲烷含量较高有关。因为绿弯菌门是一种甲烷氧化菌,可以进行有氧和无氧呼吸,在稻田土壤甲烷转化和碳循环中起着重要作用。研究证实,绿弯菌门喜低盐和高盐土壤[25]。0.3% NaCl和0.6% NaCl处理中,3个品种水稻根际土壤中的浮霉菌门相对丰度大于1%,这可能与盐胁迫下水稻根际土壤厌氧氨氧化和反硝化作用增强有关。已有研究表明,浮霉菌门属生态友好型微生物,其某些属的细菌能够在缺氧环境下利用亚硝酸盐()氧化铵离子()生成氮气来获得能量,被称作厌氧氨氧化菌[26-27]。浮霉菌门还具有反硝化功能,ZHOU等[28]研究发现农田系统浮霉菌门群落增加,可能与其参与反硝化作用有关系。盐度是影响浮霉菌门种群分化的关键因素[29],正向驱动浮霉菌门种群分布[30]
根际土壤微生物的数量和种类是影响植物生长发育和健康状况的重要因素[31-32]。研究认为,作物根际广泛分布着各类能够提高作物耐盐能力的益生菌,但可能具有高度的宿主特异性[33]。本研究中不同盐胁迫处理下,B1、B3和B6品种水稻根际土壤细菌群落结构组成存在差异,且富集的物种不同,其中B6品种水稻根际土壤细菌群落丰富度较高,且富集物种相对较多,这些差异菌群可能是耐盐水稻适应高盐恶劣环境的重要菌群。如0.6% NaCl处理下B6品种根际土壤丰度较高或富集的暖发菌门是厌氧菌,嗜热、嗜盐;酸杆菌门大多为嗜酸菌,具有特定的驱动作用及生态功能,对环境因子响应较为敏感[34];芽单胞菌门参与有机物分解、固氮、抑制有害微生物等,且在高盐土壤中占主导地位[35];热微菌目和KD4-96属绿弯菌门参与有机物分解、碳氮循环等重要生态过程;鞘鞍醇单胞菌属能产生一些激素和代谢物,促进植物生长发育和提高植物对盐胁迫的耐受性[36]
研究表明,盐胁迫尤其高盐胁迫(0.6% NaCl)影响水稻根际土壤细菌群落的丰度和结构组成,不同品种水稻根际土壤细菌群落的丰度和结构存在差异,富集的物种数量和种类亦不同,其中B6品种根际土壤细菌群落丰度较高,且富集物种相对较多,认为沿海滩涂盐渍化土地种植B6品种水稻有利于根际土壤优势细菌群落的形成。本研究筛选出适宜沿海滩涂盐渍化土地种植的水稻品种,可为利用微生物改良盐渍化土地提供科学依据。
