Knowledge on germplasm resource information is the foundation for the genetic improvement of Aquilaria sinensis, and genome resequencing is a powerful tool for analyzing the genetic diversity of germplasm resources. However, there is no research on the genetic diversity of A. sinensis using genome resequencing. Based on the collection of A. sinensis germplasm resources in the early stages, this study utilized genome resequencing to obtain 1284 Gb of resequencing data from 60 samples of A. sinensis. Using the agarwood genome, 6 716 166 high-quality variation sites were detected, including 6 284 344 SNP sites and 428 658 Indel sites. Principal component analysis, phylogenetic analysis, and genetic structure analysis all indicated that A. sinensis could be divided into three distinct groups (Pop1, Pop2 and Pop3), with two of the groups further subdivided into multiple subgroups. Population selection signals were detected in all the groups, with Pop3 showing the highest frequency of selection signals. However, nucleotide polymorphism calculations indicated that Pop3 had the lowest nucleotide polymorphism. This study would provide valuable information for exploring the genetic resource diversity of A. sinensis and lay a theoretical foundation for genome-based genetic breeding of A. sinensis.

对种质资源信息的掌握是土沉香遗传改良的基础,而基因组重测序是种质资源遗传多样性分析的利器,然而目前学术界缺乏利用基因组重测序对土沉香遗传多样性的研究。本研究在前期收集得到的沉香种质资源基础上,采用基因组重测序,获得60份沉香共1284 Gb重测序数据。利用沉香基因组,共检测得到6 713 166个高质量变异位点,其中SNP位点6 284 344个,Indel位点428 658个。主成分分析、系统发育分析和遗传结构分析均表明,沉香可分为3个显著群体(Pop1、Pop2和Pop3),其中2个群体可分别进一步划分为多个亚群。在3个群体中均检测到群体选择信号,其中Pop3选择信号最多,而核苷酸多态性计算结果表明,Pop3的核苷酸多态性最低。本研究为探究沉香遗传资源多样性提供了有价值的信息,并为基于基因组的沉香遗传育种奠定理论基础。

对种质资源信息的掌握是土沉香遗传改良的基础,而基因组重测序是种质资源遗传多样性分析的利器,然而目前学术界缺乏利用基因组重测序对土沉香遗传多样性的研究。本研究在前期收集得到的沉香种质资源基础上,采用基因组重测序,获得60份沉香共1284 Gb重测序数据。利用沉香基因组,共检测得到6 713 166个高质量变异位点,其中SNP位点6 284 344个,Indel位点428 658个。主成分分析、系统发育分析和遗传结构分析均表明,沉香可分为3个显著群体(Pop1、Pop2和Pop3),其中2个群体可分别进一步划分为多个亚群。在3个群体中均检测到群体选择信号,其中Pop3选择信号最多,而核苷酸多态性计算结果表明,Pop3的核苷酸多态性最低。本研究为探究沉香遗传资源多样性提供了有价值的信息,并为基于基因组的沉香遗传育种奠定理论基础。

Knowledge on germplasm resource information is the foundation for the genetic improvement of Aquilaria sinensis, and genome resequencing is a powerful tool for analyzing the genetic diversity of germplasm resources. However, there is no research on the genetic diversity of A. sinensis using genome resequencing. Based on the collection of A. sinensis germplasm resources in the early stages, this study utilized genome resequencing to obtain 1284 Gb of resequencing data from 60 samples of A. sinensis. Using the agarwood genome, 6 716 166 high-quality variation sites were detected, including 6 284 344 SNP sites and 428 658 Indel sites. Principal component analysis, phylogenetic analysis, and genetic structure analysis all indicated that A. sinensis could be divided into three distinct groups (Pop1, Pop2 and Pop3), with two of the groups further subdivided into multiple subgroups. Population selection signals were detected in all the groups, with Pop3 showing the highest frequency of selection signals. However, nucleotide polymorphism calculations indicated that Pop3 had the lowest nucleotide polymorphism. This study would provide valuable information for exploring the genetic resource diversity of A. sinensis and lay a theoretical foundation for genome-based genetic breeding of A. sinensis.

沉香(Aquilaria sinensis)是瑞香科沉香属植物,分布于我国海南、广东、广西、福建等南方地区,是一种著名的产香植物。沉香主要由受伤或感染的木质部分分泌出的树脂形成,这种独特的树脂在亚洲及中东文化中具有广泛的应用,尤其是在中医和民族医学中具有独特的价值。在化学成分上,沉香包含多种复杂的成分,其中最关键的成分包括各类挥发性油和非挥发性树脂[1]。沉香的主要化学成分是沉香醇、沉香烯和芳樟醇等芳香族化合物,这些成分赋予了沉香独特的香气和药理特性。近年来的研究表明,沉香具有显著的抗炎、镇痛、抗菌和镇静效果,它还有抗抑郁和抗焦虑的作用,有助于缓解精神压力和提升心情;此外,有研究表明,沉香在提高免疫系统功能、治疗呼吸系统疾病等方面具有潜在效用[2]
近年来,沉香结香方法的研究持续受到学术界和产业界的关注。传统上,沉香是通过树干自然形成的树脂积累过程产生的,但这一过程需要很长的时间,且产量较低[3]。因此,科学家们一直在寻找加快沉香形成过程的有效方法,如钻孔、切割、火烧等,以满足市场对高品质沉香的需求[4-5]。另一方面,业内也关注沉香不同种质资源的结香效率和产率的区别,以筛选出高效产香的沉香种质资源[6]。因此,系统评价沉香种质资源的遗传多样性具有极高的实际意义。然而,由于沉香为乔木植物,通过表型评价较难,且由于结香困难,通过结香效果评价沉香也存在一定的随机性。因此,对沉香种质资源多样性的研究较为缓慢。
近些年,香农在广东省和海南省发现了易结香的沉香品种150余个,这些品种在种植3年后,打孔造香,2~3年后即可采收,产香数量较多。近年来,多个团队采用分子标记的方式对沉香种质资源进行划分,包括ISSR、SRAP、AFLP等[5,7-11]。随着基因组测序技术的发展,较高质量的白木香基因组也得以测序并公布[12-13]。这些基因组信息为采用基因组重测序的方式研究沉香种质资源的遗传多样性提供了机遇,并为挖掘沉香品质相关基因以及研究沉香结香的分子机制提供了基因组学基础[13-15]。事实上,基于基因组、转录组等组学手段,近年来沉香中一些重要基因也得以克隆,沉香结香等相关的分子机制得到初步的阐释[13,16-19]。然而,虽然基于基因组重测序的植物遗传多样性研究手段已经成熟,然而鲜有将该方法应用于沉香种质资源多样性研究。
本团队前期开展了系统的沉香种质资源收集工作,本研究在此基础上,采用基因组重测序进行沉香的遗传多样性分析,为沉香种质资源的整理及利用提供基础。
在广东省和海南省收集沉香优异种质资源,选取生长健壮且具有代表性的沉香单株(表1),开展沉香遗传多样性研究。
采集沉香叶片,采用改良的CTAB法提取基因组DNA。采用1.2%琼脂糖凝胶电泳检测基因组DNA质量,采用NanoDrop测定基因组DNA的浓度和纯度。使用DNBSEQ-T7测序仪将检测合格的DNA上样进行建库、测序。测序数据下机,共得到1284 Gb的clean data数据(paired-end reads),平均测序深度为44.32 X。对clean data的fastq文件进行质控,clean data的重测序reads多数位置quality score均高于35,表明clean data的reads有较高的质量,满足后续分析重测序分析的要求。采用fastp对通过数据质控的重测序数据进行进一步过滤和校正,主要目的如下:去重复、去接头、过滤掉碱基质量值低于Q20的比例达到20%以上的read,切掉序列上游的10个碱基,去除N碱基大于5的一对reads。同时进行overlap对碱基进行校正。重复reads检测结果表明,有0.19%的reads重复[19]。在此步骤,删除所有重复的reads,以保证每个样本中所有reads仅为1个拷贝。此外,有1.28%的数据得到校正,2.01%的低质量数据得到删除。
将质控、过滤、校正后的reads比对到沉香基因组上。采用deepvariant进行变异检测,过滤低质量的变异位点,保留的变异位点标准如下:缺失率小于20%、DP在5~100范围内、QD大于40、位点质量值Qual值大于40[20]。在此基础上,过滤掉MAF小于0.05、位点缺失率大于20%、哈-温平衡检验P值小于0.001的位点,并且只保留二等位位点,最终筛选得到高质量变异位点。
对二次过滤之后的标记进行连锁不平衡(linkage disequilibrium,LD)分析,输出R2表示LD的程度。依据LD分析结果,对vcf文件中所有标记进行筛选,以50个标记的窗口大小,10为步长,R2为0.2作为阈值进行筛选(根据LD衰减图认为此时两两位点间的连锁程度比较低)。利用这些筛选后的标记进行后续的群体结构的分析。利用筛选后的位点,基于样本的SNP信息进行PCA分析[21]。采用Admixture软件进行群体结构的分析,分别运行K从2到6的运算,最终对每个K值分析中的交叉验证误差(cross- validation error)进行分析[22]
复合似然比检验(composite likelihood ratio,CLR)主要用来检测群体内的选择信号。本研究基于多位点频率的检测方法即SFS(site frequency spectrum),使用SweeD软件(4.0.0)计算CLR(composite likelihood ratio)[23]。以20 Kb为窗口划分窗格,计算CLR,筛选前5%的选择信号。
核苷酸多态性(π)是衡量特定群体多态性高低的参数,是指在同一群体中随机挑选的2条DNA序列在各个核苷酸位点上核苷酸差异的均值。π值越大,说明其对应的亚群多态性越高。用VCFtools软件,以200 Kb为窗口大小,20 Kb为步长进行滑窗计算3个群体π值,并统计每个群体的π值,采用R绘制箱线图[24]
采集本团队前期收集得到的60份沉香样品叶片,进行基因组重测序。测序完成数据下机后,共得到1284 Gb的clean data数据(paired-end reads),平均测序深度为44.32 X。去接头后,对测序数据进行质控、过滤、校正,将reads比对到沉香基因组上,进行变异检测,共检测到变异位点16 573 226个。对低质量的变异位点进行过滤,获得SNP位点6 284 344个,Indel位点428 658个,SV位点164个。变异位点在各染色体的分布如表2所示。
考察SNP位点在染色体不同区域的分布发现,SNP在着丝粒区域密度较低,而SNP的分布在各染色体呈现顺着着丝粒位置向两侧密度逐渐增强的趋势;着丝粒外的区域中,有小片段的SNP密度较低的区域存在。其中,Scaffold_9996和Scaffold_8152两条染色体上存在极大片段的低密度SNP位点(4000/1 Mb)区域(图1)。
SNP和Indel在沉香基因组区域中的分布如图2所示,SNP和Indel在基因组中的分布趋势基本一致,即SNP密度高的区域Indel密度也较高,表明容易发生单核苷酸突变的基因组区域也较容易发生插入/缺失突变。
利用筛选后的位点,基于本项目60个群体样本的变异信息进行主成分分析(PCA),并对PCA结果进行分群,结果如图3所示。第一主成分和第二主成分分别解释了总遗传变异的10.78%和8.72%,表明PCA分析结果可靠。基于PCA分析,60个沉香样本可分为3个群体。
利用SNP信息对沉香样本开展系统发育分析,结果如图4所示。基于系统发育分析结果,60份沉香样本可分为3个群体,该结果与PCA分析结果一致。此外,POP1至少可以进一步分为4个亚群体,而POP2可进一步分为3个亚群体。
采用Admixture软件进行群体结构的分析,分别运行了K从2到6的运算,最终对每个K值分析中的交叉验证误差(cross-validation error)进行分析。基于分析结果,开展STRUCTURE(遗传结构)分析,结果如图5所示。
当K=3时,样本的分组与PCA分析和系统发育分析结果一致。因此,PCA分析、系统发育分析以及遗传结构分析结果均表明,易结香沉香资源可分为3个群体。此外,遗传结构分析结果表明,POP3的遗传背景较为单纯,而POP1和POP2间存在较为频繁的遗传信息交流。当K=4、5、6时,POP1和POP2可进一步分为多个亚群体,该结果与系统发育分析结果一致。
采用复合似然比检验检测沉香3个群体内的选择信号。以20 Kb为窗口划分窗格,获得前5%的选择信号,如图6所示。POP1中共检测到3个信号,其中在Scaffold_10796中检测得到2个信号,在Scaffold_10546中检测到1个信号。在POP2中,也检测到3个信号,分别分布于Scaffold_15334、Scaffold_10796和Scaffold_3585中。在Pop3中共检测到53个选择信号,且在各染色体上均有分布,表明POP3群体受到到强烈的选择。分别计算3个沉香群体的π值,以200 Kb为窗口大小,20 Kb为步长进行滑窗,获得统计结果如图7所示。结果表明POP3的核苷酸多态性最低。
近年来,基因组重测序技术在种质资源多样性研究中具有广泛应用。该技术可以用于分析种群的遗传结构和基因流动情况,了解种群内部的遗传变异和遗传分化情况。这对于保护和利用种质资源、制定合理的保护策略具有重要意义[25-26]。通过比较具有不同表型的个体基因组,可以找到与抗病性、产量、品质等性状相关的基因,为种质资源的改良提供分子标记[24-25]。基于重测序数据的遗传多样性分析结果可以用于基因组选择和分子标记辅助育种,通过标记与目标性状相关的基因,提升育种效率,加速育种进程[26]。因此,基因组重测序能够提供沉香高分辨率的遗传信息,为沉香种质资源的保护、利用和改良提供科学依据。
本研究从PCA、系统发育分析、遗传结构分析等多个角度,分析沉香的遗传多样性。各种分析结果的一致性可说明种质资源间遗传关系的信任度[27-28]。本研究分析表明,PCA、系统发育分析、遗传结构分析结果一致,这一方面表明本研究分析结果可靠,另一方面沉香种质资源可稳定、明确地分为3个群体。因此,在杂种优势的利用上,可考虑在这3个群体间选择不同的亲本构建沉香的杂交群体,从而选择高产、优质、易结香的沉香品种[29]
本研究基于沉香基因组重测序以及沉香基因组序列,获得了超过600万个高质量的SNP位点,以及超过40万个Indel位点。已有多项研究表明,基于基因组重测序的遗传多样性分析更加精准、全面。本研究采用丰富的SNP位点对沉香的遗传多样性进行了分析,并对群体选择信号进行了系统检测。然而,这些多态性位点的价值不仅限于遗传多样性分析。利用这些位点以及相关的醇提遗传分析结果,可以开展沉香的基因组辅助育种,还可以鉴定影响沉香品质、产量的关键基因,提高沉香育种效率。本研究为开展沉香的遗传多样性及基于基因组的沉香育种提供理论基础。
