MLO gene is an unique negative regulatory factor for disease resistance in plants, and the mutation in the gene can lead to broad-spectrum disease resistance in plants. In this study, a DNA and cDNA sequence of cassava MLO12 gene were cloned from the entire cassava genome and named MeMLO12. This gene has a total length of 3743 nt and a coding region (ORF) of 1728 nt, with a complete open reading frame containing 15 exons and 14 introns, encoding 586 amino acids. The protein has a molecular weight of 67.2 kDa and an isoelectric point of 8.85. MeMLO12 protein is located on the endoplasmic reticulum membrane, without signal peptides, and forms seven transmembrane domains at 23-45, 74-96, 161-183, 285-307, 312-334, 371-393, 413-435 aa. Quantitative analysis by qRT PCR revealed significant differences in the expression of MeMLO12 gene in resistant and susceptible cassava germplasms after infection with Xanthomonas axonopodis, indicating a negative regulatory effect in the interaction between cassava and Xam. Selecting the 11th exon of the gene for Snap Gene Viewer analysis, 10 455 seed sequences of sgRNA were obtained. Three target sequences of approximately23nt were selected, with a G terminus at the 3′ end of the base composition, and they were constructed onto the CRISPR-Cas9 vector. After verification, it was confirmed that the three target sequences of MeMLO12 have been successfully constructed onto the gene editing vector, named pSGR-Cas9-AT-MeMLO12 vector.

MLO基因是植物中特有的一类抗病性负调控因子,该基因突变导致植物产生广谱抗病性。本研究从木薯全基因组中克隆获得木薯MLO12基因的DNA和cDNA序列,并将其命名为MeMLO12。该基因全长3743 nt、编码区(ORF)全长1728 nt,具有一个完整的开放阅读框,含有15个外显子和14个内含子,编码586个氨基酸,蛋白的分子质量为67.2 kDa,等电点为8.85。该基因编码的蛋白定位在内质网膜上,无信号肽,在23~45、74~96、161~183、285~307、312~334、371~393、413~435 aa处形成7次跨膜结构域。qRT-PCR定量分析发现,受木薯黄单胞病菌侵染后,MeMLO12基因在木薯抗、感品种中的表达量存在明显的差异,参与木薯与黄单胞菌之间的互作,表现出负调控作用。选择该基因第11个外显子进行Snap Gene Viewer分析,获得了10 455条sgRNA的种子序列,从中选取3条靶序列约23 nt,碱基组成上3′末端含G结尾,将其构建到CRISPR-Cas9载体上,经验证,确认MeMLO12的3条靶序列已经成功构建到基因编辑载体上,将其命名为pSGR-Cas9-AT-MeMLO12载体。

MLO基因是植物中特有的一类抗病性负调控因子,该基因突变导致植物产生广谱抗病性。本研究从木薯全基因组中克隆获得木薯MLO12基因的DNA和cDNA序列,并将其命名为MeMLO12。该基因全长3743 nt、编码区(ORF)全长1728 nt,具有一个完整的开放阅读框,含有15个外显子和14个内含子,编码586个氨基酸,蛋白的分子质量为67.2 kDa,等电点为8.85。该基因编码的蛋白定位在内质网膜上,无信号肽,在23~45、74~96、161~183、285~307、312~334、371~393、413~435 aa处形成7次跨膜结构域。qRT-PCR定量分析发现,受木薯黄单胞病菌侵染后,MeMLO12基因在木薯抗、感品种中的表达量存在明显的差异,参与木薯与黄单胞菌之间的互作,表现出负调控作用。选择该基因第11个外显子进行Snap Gene Viewer分析,获得了10 455条sgRNA的种子序列,从中选取3条靶序列约23 nt,碱基组成上3′末端含G结尾,将其构建到CRISPR-Cas9载体上,经验证,确认MeMLO12的3条靶序列已经成功构建到基因编辑载体上,将其命名为pSGR-Cas9-AT-MeMLO12载体。

MLO gene is an unique negative regulatory factor for disease resistance in plants, and the mutation in the gene can lead to broad-spectrum disease resistance in plants. In this study, a DNA and cDNA sequence of cassava MLO12 gene were cloned from the entire cassava genome and named MeMLO12. This gene has a total length of 3743 nt and a coding region (ORF) of 1728 nt, with a complete open reading frame containing 15 exons and 14 introns, encoding 586 amino acids. The protein has a molecular weight of 67.2 kDa and an isoelectric point of 8.85. MeMLO12 protein is located on the endoplasmic reticulum membrane, without signal peptides, and forms seven transmembrane domains at 23-45, 74-96, 161-183, 285-307, 312-334, 371-393, 413-435 aa. Quantitative analysis by qRT PCR revealed significant differences in the expression of MeMLO12 gene in resistant and susceptible cassava germplasms after infection with Xanthomonas axonopodis, indicating a negative regulatory effect in the interaction between cassava and Xam. Selecting the 11th exon of the gene for Snap Gene Viewer analysis, 10 455 seed sequences of sgRNA were obtained. Three target sequences of approximately23nt were selected, with a G terminus at the 3′ end of the base composition, and they were constructed onto the CRISPR-Cas9 vector. After verification, it was confirmed that the three target sequences of MeMLO12 have been successfully constructed onto the gene editing vector, named pSGR-Cas9-AT-MeMLO12 vector.

木薯(Manihot esculenta Crantz)是世界热带、亚热带国家和地区的粮食作物,也是我国重要的热带工业原料作物,在保障粮食和能源安全以及热带农产品国际贸易等方面占有重要地位[1]。细菌性萎蔫病(Casssva Becterial Blight,CBB)是为害木薯最为严重的叶部病害之一,在木薯整个生长季节均可发生,主要为害叶片和茎杆,能导致叶片大面积凋萎、干枯脱落,高温高湿且台风雨频繁的区域发病最为严重[2]。其病原地毯草黄单胞木薯萎蔫致病变种(Xanthomonas axonopodis pv manihotis)于2007年被列入《中华人民共和国进境植物检疫性有害生物名录》,是国内检疫性对象。研究发现,该病菌已经对铜基杀菌剂产生一定程度的抗药性[3],常规的化学药剂如春雷霉素、氢氧化铜、硫酸链霉素,以及新型免疫诱抗剂氨基寡糖素等对该病的防效也均不理想[4-5]。木薯封行后,在高温高湿和台风雨季节发病最为严重,这个时候进行人工施药也比较困难,劳动力成本高,容易加重抗药性的风险[6]。前期研究发现,国内603份木薯种质中有6份对该病表现出高抗水平[7],42份食用木薯种质中也有4份表现出中抗水平[8],其余的均为感病种质,说明在我国木薯种质资源中,存在一定数量的抗病种质材料,并且这些抗、感种质在田间种植过程中也都会感染细菌性萎蔫病,只是抗病种质的病情指数和受害程度要低于感病种质,在发病高峰期,抗病种质的落叶量在10%~20%之间,而感病种质的落叶量高达60%,并且抗病种质的最终产量也显著高于同期的感病种质(待发表)。因此,对于多年生、非精细化管理的木薯来说,抗病种质的选育才是解决该病最为经济有效的途径,而抗病基因资源的挖掘与利用是抗病种质鉴选及创制利用的关键。
MLO是一类参与植物多种生物与非生物胁迫反应的广谱抗病因子,是由单基因控制的隐性抗病基因,在植物的抗病过程起负调控作用,目前已有198个植物MLO基因被克隆鉴定[9]。MLO是一种跨膜蛋白,有7个跨膜螺旋结构域,定位在细胞膜上[10],在距离第7个跨膜结构域的10~15个氨基酸处有1个钙调素结合蛋白区域[11]。目前,已经证明大麦(Hordeum vulgare[12]、番茄(Solanum lycopersicum[13]、拟南芥(Arabidopsis thaliana[14]MLO基因的突变体对白粉病菌具有广谱抗性,缺失MLO基因的隐性突变对白粉菌不同生理小种具有广谱、高效和持久抗性,是白粉病抗病性的负调控基因[15]。除白粉病外,MLO还参与稻瘟菌、锈菌、卵菌、黄单胞菌等各种生物和非生物胁迫响应[16-19]。覃碧等[20]从木薯全基因组数据库中鉴定出21个MLO家族基因,划分为6个遗传类群,其中MeMLO1MeMLO2MeMLO3MeMLO6MeMLO12MeMLO17等6个家族基因含有与抗病性相关的两段保守结构域和钙素结合区,可能与抗病性相关。在橡胶树中HbMLO9、HbMLO12参与橡胶树的激素信号传导和逆境胁迫响应过程[21-22],而HbMLO12沉默可以抑制白粉菌的侵染,并在与橡胶树和白粉菌互作过程中提高了橡胶树的免疫反应[23],说明MLO12基因可能参与抗病性相关反应。研究发现,通过基因编辑对MLO相关等位基因进行定点突变可创制广谱抗白粉病又高产的优质小麦新种质[24],通过对感病S基因的突变来提高作物对病原菌的抗性,获得广谱和持久抗性的新种质材料,是目前作物抗病育种研究的焦点。为此,本研究对木薯MLO家族中与抗病性相关的MLO12基因进行全长克隆和表达特性分析。同时以MeMLO12基因为靶点,构建了1个sgRNA表达盒的CRISPR/Cas9载体pSGR-Cas9-AT-MeMLO12,证明了载体的有效性,为后续转基因木薯的突变情况、遗传稳定性分析以及抗病木薯新种质材料的创制提供新的途径。
供试木薯黄单胞菌株GX11由中国热带农业科学院环境与植物保护研究所的黄贵修研究团队分离、鉴定和保存[3]。用于基因编辑的pSGR-Cas9-AT载体是由中国科学院分子植物科学卓越创新中心张鹏研究员提供。
供试的9份木薯种质HN8、HN12、HN18、GR4、GXC09、H1701、CP1、SC8、SC205均来自中国热带农业科学院环境与植物保护研究所演丰基地木薯种质保存圃,其中HN8、HN12、HN18、GXC09、H1701、CP1为本实验室有性杂交获得的对细菌性萎蔫病具有一定抗性的木薯种质;GR4、SC8、SC205是生产上普遍种植的感病木薯品种,均采用常规的起垄种植方法。
用于MLO12基因克隆和实施荧光定量表达分析的引物(表1)均由深圳华大基因科技有限公司合成;PCR扩增反应所需的Buffer、Taq DNA聚合酶、dNTPs、DNA marker等生物学试剂,以及植物总RNA提取试剂盒(DP441)、FastQuant cDNA第一链合成试剂盒(KR106)、SYBR Green SuperReal荧光定量预混试剂(FP205)均购自天根生化(北京)科技有限公司。E.Z.N.A. Gel Extraction Kit(D2500-01)胶回收试剂盒购自Omega Bio-Tek公司,其他化学试剂、药品等均为国产分析纯。
Bio-Rad T100型梯度PCR仪,美国伯乐公司;UVI FireReader凝胶成像系统,英国UVItec公司;ABI实时荧光定量PCR仪7500型,美国ABI公司。
参照RNA提取试剂盒说明书,对抗、感木薯叶片的总RNA进行提取。参照FastQuant cDNA第一链合成试剂盒说明书对RNA进行反转录第一链,反转录产物于-20 ℃冰箱保存。
将同属大戟科的橡胶树HbMLO-12基因序列(GenBank登录号:XP_021673570)在木薯全基因组数据库中进行blastn比对,获得的序列在Softberry(http://www.softberry.com)在线软件中选用已知的模式植物全基因组序列,对基因全长进行预测,获得MLO12基因的cDNA和基因组序列。根据预测结果,设计简并引物MeMLO12-F和MeMLO12-R(表1),分别以木薯种质HN8叶片DNA和总RNA为模板,采用PCR和RT-PCR方法对基因全长进行克隆。扩增产物经1.0%的琼脂糖凝胶电泳检测,获得目的片段经凝胶回收纯化试剂盒回收,连接到pMD18-T载体上送深圳华大基因科技有限公司测序。
利用DNAMAN Version 5.2.2软件分析目的基因编码的氨基酸序列,使用ProtParam(http://www.expasy.org/tools/protparam.html)在线软件预测蛋白质的相关信息,TMHMM-2.0(http://www.cbs.dtu.dk/services/)在线软件预测蛋白质跨膜结构域。同时,下载近源物种的同源基因氨基酸序列,用MEGA version 6.0软件中的NJ(Neighbor-Joining)方法生成系统发育树,用Bootstrap方法对系统发育树进行检验,1000次重复。
参照SYBR Green SuperReal荧光定量试剂盒说明书,以组成型表达基因18s rRNA为内参基因,分析MeMLO12基因在木薯抗、感种质受黄单胞菌(GX11)接种的不同时间段(12、24、48、72 h)的差异表达情况,以不接种病原菌清水处理的叶片作为对照。每个样品均重复3次,在ABI 7500实时PCR仪上进行,采用2-ΔΔCT法进行分析。
采用在线设计软件CRISPR-P v2.0[25],在MeMLO12基因保守区域设计3条sgRNA靶序列。合成靶点引物(表2),参照郭文雅等[26]的方法克隆基因编辑载体。菌液PCR筛选出阳性克隆后进行测序,测序正确的质粒命名为pSGR-Cas9-AT-MeMLO12
以木薯种质HN8叶片的DNA和cDNA为模板,用引物对MeMLO12-F/R进行PCR和RT-PCR扩增。扩增产物(图1)经测序和序列分析发现,该基因全长3743 nt,编码区(ORF)全长1728 nt,具有一个完整的开放阅读框,含有15个外显子和14个内含子(图2),编码586个氨基酸,蛋白的分子质量为67.2 kDa,等电点为8.85,将其命名为MeMLO12(GenBank登录号:ON_624099)。
从NCBI下载木薯MeMLO1(XP_ 021613330)、MeMLO4(XP_021618110)、MeMLO09(XP_021614134)、MeMLO10(XP_021605658)、MeMLO11(XP_021608377)、MeMLO13(XP_ 021616696),橡胶树HbMLO8(XP_021687228)、HbMLO10(XP_021691439)、HbMLO12(XP_ 021673570),拟南芥AtMLO12(BAF_00789),麻风树JcMLO12(XP_012086496)和蓖麻RiMLO12(XP_002533246)的氨基酸序列,采用NCBI Consered Domains进行保守结构域的预测,结果发现MeMLO12蛋白在12~489 aa之间存在1个MLO家族保守结构域(图3)。将MeMLO12蛋白的氨基酸序列与这6种植物MLO蛋白的氨基酸序列共同构建系统发育树,结果显示,不同物种的MLO蛋白具有很高的同源性,木薯MeMLO12与橡胶树、麻风树、蓖麻、拟南芥的MLO12都聚在同一个小分支上,与同属于大戟科的橡胶树亲缘关系最近;另外MeMLO12与木薯MLO家族的MeMLO1、MeMLO4、MeMLO09、MeMLO10也在同一个大分支上,属于同一个类群,亲缘关系也较近,而与木薯MeMLO4、MeMLO11、MeMLO13,分属于不同的类群,亲缘关系较远(图4)。
根据SPORT亚细胞定位分析发现MeMLO12基因编码的蛋白定位在内质网膜上,无信号肽(图5)。TMHMM预测MeMLO12蛋白分别在23~45、74~96、161~183、285~307、312~334、371~393、413~435 aa处形成7次跨膜结构域(图6),跨膜结构域是参与细胞与外界通信的特殊整合膜蛋白,说明该蛋白在信号转导中发挥独特和重要的作用。
MLO基因是一类非常典型的感病基因,在寄主受病原菌侵染后起到负调控作用[9]。qRT-PCR结果发现(图7),在供试的9份木薯种质中,不同抗性水平的木薯种质在接种0 h时MeMLO12基因表达量存在一定的差异,其中HN18的表达量略高于其他种质。以0 h作为对照,接种木薯黄单胞菌(GX11)均能诱导MeMLO12基因表达,且不同抗、感种质间的表达量和表达模式差异显著。从表达模式上看HN8、HN12、RXC09、H1701、CP1、SC205和GR4基本一致,黄单胞菌(GX11)接种12 h时MeMLO12基因的表达量比对照略有升高,之后呈逐渐上升的趋势,直至48 h时表达量达到峰值,接种72 h后又逐渐下降,其中HN8、HN12、RXC09和H1701等4个抗病种质的相对表达量显著高于感病种质SC205、GR4和SC8。而HN18和SC8两个种质的表达模式又不同于其他种质的表达模式,HN18在接种12 h时其表达就达到了峰值,24 h后表达量呈逐渐下降趋势,72 h表达量最低;而SC8在接种24 h时表达量达到峰值,48 h后表达量显著下降。说明不同抗性水平的木薯种质中MeMLO12基因会随着病程的发展而呈现出不同的表达模式,在病原菌侵染初期,不论抗病种质还是感病种质,MeMLO12基因的表达量均会略有升高,此时也启动了寄主的免疫反应来抑制病原菌的进一步侵染,随着病原菌和寄主之间相互作用增强,其表达量也达到峰值,接种72 h后均呈下降趋势,进一步推测MeMLO12基因可能参与木薯和黄单胞菌之间的互作,然而这种调控作用如何发挥还有待进一步研究。
通过生物信息学分析,选择该基因第11个外显子进行Snap Gene Viewer分析,获得了10 455条sgRNA的种子序列。通过对mismatchPos、mitOfftargetScore、cfdOfftargetScore分值的评价,保证靶点特异性,降低脱靶效应。从候选的sgRNA的种子序列优选了3条靶序列(表2),每条靶序列23 nt,碱基组成上3'末端含G结尾,将其构建到CRISPR-Cas9载体上。
BbsⅠ对pSGR-Cas9-AT表达载体进行酶切,切胶回收,将sgRNA引物退火合成双链,用T4连接酶将双链sgRNA连接到pSGR-Cas9-AT载体上,片段约8000 nt(图8),转化DH5α(Amp+),用M13F/oligo 2引物对扩增sgRNA表达框载体,得到约350 nt的片段,经测序片段序列与预期一致(图9)。
将转化DH5α的阳性克隆送测序,测序结果用MEGA6.0软件进行比对,比对结果显示3条靶序列均已成功构建到预期的靶点位置上(图10)。将测序正确的质粒进行Cas9元件的扩增,获得了250 nt左右的片段,与预期目的片段大小一致(图11)。对已构建好的靶序列载体进行测序,确认MeMLO12的3条靶序列已经成功构建到基因编辑载体上,将其命名为pSGR-Cas9-AT-MeMLO12载体(图12)。
MLO基因是植物特有的一类感病S基因与植物的感病性有关,负调控植物的抗病过程。S感病基因功能的丧失会使植物获得隐性遗传抗性,其等位基因也正好弥补了抗病R基因抗性上的缺点,具有与R基因不同的抗病模式[27]。研究发现MLO蛋白定位在细胞膜上,中心疏水区域具有7个跨膜结构域,其N端在细胞外,通常是与配体结合,C端在细胞内与G蛋白结合[28]MLO家族基因在信号肽上存在一定差异,覃碧等[20]发现,木薯MeMLO8、MeMLO10MeMLO18三个家族成员各有1个N端信号肽,这些信号肽均与第1次跨膜结构存在重叠区,而本研究中的MeMLO12基因没有信号肽,有别于其他家族成员。MLO基因广泛参与植物多种生物和非生物胁迫反应,在白粉菌侵染早期协助病原菌入侵寄主植株,调节寄主表皮细胞内乳突的形成,在侵染位点抑制细胞壁产生H2O2,利于病原菌侵入,削弱了植物的防御能力[29-30]。当MLO基因缺失或突变,将解除了对白粉菌的抗性和细胞死亡的负调控,使植物产生了对白粉病持久、高效和广谱抗性[31]。2014年,中国科学院遗传与发育生物学研究所高彩霞课题组,利用TALENs基因组编辑技术首次在六倍体小麦中对MLO基因的3个拷贝同时进行了突变,获得了对白粉病具有广谱抗性的小麦材料,为植物抗病育种新材料或品种的创制提供了一个全新的思路和技术路线[32]。近些年通过基因编辑技术敲除MLO基因在很多植物如拟南芥、小麦、番茄等都得到了对白粉病具有抗性的突变株[33-34],扩大了MLO基因的利用范围。
细菌性萎蔫病是国内木薯为害最为严重的病害,高温高湿或台风雨后,能在短时间内爆发流行,导致植株萎蔫枯死,造成严重的产量损失,病害的防治技术一直是制约木薯产业持续稳定发展的瓶颈问题[2],传统的铜基杀菌剂已经对该病产生了抗药性,不仅达不到预期防效,而且防治成本高,因此抗病种质的鉴选与创制利用才是防治该病最有效且绿色环保的措施。然而,传统的杂交育种周期长,需要多个世代,尽管目前有许多遗传改良或基因修饰途径,但均存在突变位点鉴定困难,基因表达不够彻底,不能稳定遗传等诸多缺陷,而基因编辑技术相比于其他技术来说具有明显的优势。另外,相较于抗病R基因,敲除感病S基因获得的抗病性会更加持久,也更容易通过基因编辑技术操作[33]。所以利用基因编辑技术敲除植物的感病S基因来创制抗病新种质是一条可靠的途径。因此本研究对木薯MLO家族中与抗病性相关的MLO12基因进行了全长克隆和表达特性分析。同时以MeMLO12基因为靶点,构建了1个sgRNA表达盒的CRISPR-Cas9载体pSGR-Cas9-AT-MeMLO12,并证明了该载体的有效性,为后续转基因木薯的突变情况及遗传稳定性分析以及抗病木薯新种质材料的创制提供新的途径。
